Probably also because the challenge is bigger: from what I've read, he predominantly handled indies while he was working at Nintendo, whereas now with Microsoft, he'll be handling ALL 2nd and 3rd party games, so it would seem that it is a more all-encompassing job than he had, and the pay will probably reflect that as well.
He may not like the bureaucracy that comes with working in a company like Microsoft. Unlike Nintendo, the shareholders create and dictate your product pipeline. Take a look at Apple, after Jobs passed away, there wasn’t much holding back the shareholders from hijacking the company pipeline. I would call a move to Microsoft a lateral move.

We'll probably never know the ins and outs, and seeing as he himself chose to go to Microsoft, the offer was probably really good, or at least good enough for him to go for it. Might be that he changes his mind again in a couple of years, and that might be something that we eventually WILL hear about.
Maybe he'll even come back to Nintendo, after they found out how much they missed him after a couple of years...

Haha. Maybe. I'm sure it can be frustrating to work for a company like Nintendo. You're separated by a giant ocean body, cultural barrier and amongst other things, I can see why moving to Microsoft would be appealing to him. Best of luck for the guy.
@Octane Yes. I know Nintendo of America is headquartered in Washington. However, Nintendo Co. in Kyoto makes the majority of decisions for the company. I was mentioning it since Microsoft is an American company with all its executives and decision makers on this side of the world.
