I enjoyed all 3 and didin't find the story too difficult to follow. I think some people's problem with the series is that Matrix 1 had the WOW! factor going for it. It was stuff that people had never seen before in movies. Then when the second and the third had more of the same, the WOW! factor had sort of lost it's luster.
I love The Matrix, really enjoyed Reloaded, but was upset with Revolutions (mainly because the role of 'the one' was stripped down to something much less awesome than originally thought). I too had no problem understanding the story, I just wish it had taken a different direction toward the end.
As for sequels, there is of course the obvious prequel that can be made, but also, this story is a loop, so they could re-tell it over and over again. The last thing we saw was The Matrix being re-booted, so I guess they could do the same thing with the franchise.
