Funny how I mentioned Pikmin in the title post back then, and now the series is going to have animated shorts. Kinda creepy how I inadvertently predicted that...
I wouldn't trust anyone with a Mario anime series, not after what happened with the last few attempts (the Great Mission to save Princess Peach and the Super Mario Amada series). I honestly believe at this point that general 'Mario' as a series is pretty much impossible to adapt to other media properly.
Zelda and Metroid would probably work best as a movie (anime style or otherwise), not as a TV series.
Pokemon already works fine as an anime series.
WarioWare could work (as someone mentioned above), the stories in the series are so random and disconnected from anything else that I see it being adapted into a series with daily/weekly episodes pretty easily. Just take the cut scenes from WarioWare Mega Microgames/Twisted/Touched/Smooth Moves/Game and Wario and expand them a bit with actual dialogue.
I also think Paper Mario could work pretty well as a TV show. Seriously, the individual chapters would work quite well as mostly self contained 'monster of the week' style stories, and you could then have a myth arc going in the background that eventually leads up to an epic finale. Heck, the format is similar enough to that of Doctor Who (complete with very similar stories in the second and third game's case) that you could literally take the exact same 45 minutes-1 hour episode format and have it work perfectly.
I thought of this while sitting in class a few days ago. What if Nintendo had a Kingdom Hearts styled game? It would have a spin off TV show with it. A new character starts in Hyrule, Ganon takes over, kid gets sent to other dimension, finds portals to others, friends similar to Brock and Misty, really anything like that would be cool.
But on aforementioned ones, Wario Ware Anime, Smash Bros, Metroid or F-Zero would be pretty cool.
Kingdom Hearts style game? Do you mean like a single player crossover type experience? If so, I guess the next Smash Bros game's single player adventure mode might be just the ticket.

Kid Icarus would make a good Cartoon Network show (don't shoot me Mickey). Metroid would work as an Aeon Flux type miniseries made up of shorts with VERY minimal dialogue. And Game & Watch/WarioWare series would be interesting, to say the least.
Mario and Zelda should be avoided.

If done correctly, an anime adaptation of Xenoblade Chronicles would be awesome! I also like the ideas of Kid Icarus, Warioware and Smash bros. TV series that have already been mentioned.
