The latest version of the ''official'' timeline doesn't include the Prime series, but you can stick them between Metroid and Metroid II in order of release, and everything still makes sense, kinda:
The point is, Nintendo themselves don't really care about timelines it seems, so it doesn't make too much sense to worry about it. If you want Prime to be a part of the timeline, it can be.

It matters to me.
Because the way I see things is that the effort put into the creation of a game ist heavily influenced by the impact the title has on the main storyline.
If they start making a project thinking, "this game doesn't affect the story anyway, lets just give them some gameplay dem customers like" metroid prime 4 could turn out to be the extreme counterpart to Metroid other M.
Or worse.
They could go full spin off again with the Prime nametag, which is highly unlikely but still not impossible.
I wouldn't say that Nintendo doesn't care about timelines. The Zelda timeline sure is questionable but they still put some thought into it.

They're canon. Just not important to the overall storyline.
Being developed by an outsider team, the original creator just kinda considers them outsiders themselves. They're stuck between 1 and 2 because that's where they don't break anything.
@Ness_Prime This is Nintendo. They come up with gameplay first, then start thinking of a story, and when everything is said and done, maybe think about a place in the timeline. Granted, Metroid is their only franchise that is more directly related than anything else, but I find that the entire story arc remains pretty vague anyway.
