My updated request would be to put Bluetooth in the next 3DS device. We already have Wifi and SD card. Having a full blown keyboard/mic+earpiece will make it viable for live chat/video phone, and real computer in your pocket. Especially if we have Skype or similar service on it. Add updated Petit Computer 3D and it'll be like old Apple 2 all over again.
Revive more of your currently dead francises like F-Zero.
This 100%. You've got a huge pool of IPs just sitting there Nintendo, tap into it! They don't even need to make new IPs when there is a whole pile to choose from, which again only a third of is regularly used.

You have to realize that some franchises are smaller than others. Nintendo isn't really in the position to make a full-blown game in a small franchise like F-Zero. And what if they did? They'd have to come up with new ideas to keep it fresh.
Then again, a smaller scale eShop game may be good too

A new F-Zero or Starfox game. And not a rehash like NSMB or 3d Land, I want a true reboot to both series. Also, give Iwata the boot. Nintendo can't truly change until he's gone.

Create a universal Nintendo Account that is tied to all online-enabled Nintendo services and online purchases. In an age where digital game distribution is a viable market and the average video game player has access to multiple "Intelligent" electronic devices, having purchases be tied to hardware is not a wise move. I understand that Nintendo stands by its "Build'em Like Bricks" motto, but that isn't enough in this age.
Pay close attention to the rest of the industry. This isn't a to say that Nintendo should follow trends of any sort, but rather that the company needs to be aware of its competition/ecosystem. Nintendo not realizing that HD development causes transitional pipeline problems, despite that being discovered years ago, exemplifies that Nintendo really needs to start doing this.
Take the risk and match the competition. Unlike the other big two, Nintendo actually HAS the money to make a console which could be sold at a loss. With the Xbox One/Playstation 4 planned to have specs which entirely outweigh those of the Wii U, a repeat of the last console cycle (3rd parties ignoring the Nintendo console because of its tech disadvantage) seems extremely likely. In the long run, it would be better for Nintendo to revise its current plan and make a console that would be as technologically attractive as the upcoming consoles.

Make a game starring Reggie, where your body is always ready to make the big bucks for NOA and if you fail to sell consoles in the US your evil boss Iwata will transform you into a big purple pikmin. You also get to hang out with your good friend Jimmy Fallon and watch what kind of whacky shenanigans he pulls when he's playing the game system you're advertising. You must take acting classes in order to prepare yourself to star in Nintendo Direct videos. You also have your own office which you can decorate, the game is all about business and money management, with a slice of animal crossing-like gameplay. Also after this game debuts he should be on Smash Bros.
I would suggest they do HD remakes of certain N64, GC and Wii games, with online play and gamepad, wiimote or balance board enhancements, and bundle the original game as a VC game for anyone buying the remake.
All the stuff we are desperate to have with online play and/or new control options like F-Zero, 1080', Waverace and various Mario sports would go down very well and some of them already look pretty decent rendered in HD. The original games would look very nice in 480p on the gamepad too.
Then there's the games that were too ahead of their time or suffered unfair reviews (Disaster, Geist {both unfairly criticised for their graphics}) or just seemed like they'd be available to buy for a lot longer than they were (Xenoblade, Metroid Prime Trilogy). The last two I mentioned, along with Skyward Sword were absolutely perfect for HD versions to launch the Wii U.
