Its a tie between Quake and Killzone. The Unreal franchise is great, too. I prefer my FPSes to be fast paced, though Killzone is surprising fun despite the slower pace.

Well... I can't really say I have a favorite because I don't tend to like any game with a first-person perspective... I prefer games in which you can see your character. The one exception was Portal 2 which is one of my favorite games ever... and... you shoot portals in that game... and it's first person, so... it kinda counts, right? ...right...?
I'll just list my favorite 3
1. Far Cry. The settings are always realistic and fun to explore and it always keeps me on my toes. And it's just one of those games that makes you feel like a bad-donkey.
2. Metroid Prime. I played the trilogy collection on Wii, and it was a revelation to me. It showed me that pointer controls in FPSs>>>>>>>>>>>>>>>>dual analog in FPSs. And the gameplay and level design are expertly done.
3. Rainbow Six. I love strategy! And with this game having enough intense, fast paced action to keep your heart rate up and enough strategy to make me feel smart(or dumb), it earns a spot in my top 3 FPS series.
If it counts, Portal: Still Alive (360). The gameplay was some of the most unique I've ever encountered, and they did a wondrous job of setting up a surprisingly unsettling atmosphere, with a very memorable villain.
If it doesn't count, than I'll go with Goldeneye 007 (Wii). It combines the action packed cinematic ride of a CoD game with pointer controls, and a James Bond touch (slight gadget use, stealth takedouns, etc).
As for a series overall, I'll say Call of Duty, because it's the only FPS series where I've played more than one entry. I've played CoD2 (360), CoD: WaW (Wii), and CoD: MW2 (360)

Doom but a another series that i wanted to mention was the metro series. Metro 2033 and metro last light are really good fps shooter games albeit a bit unknown.
I've only played into the Metroid Prime series so far, and I'm only mentioning that mainly due to Metroid Prime Hunters being a part of that series. The rest of the series isn't at that level, though Metroid Prime 2 and Metroid Prime 3 are both amazing games.
I did really enjoy the first Halo, although I'm not sure I'll be buying anything else in that series now Bungie has gone. That was the first time I really enjoyed a FPS. The original Modern Warfare was also fantastic, but I recently played MW3 for the first time and there's clearly a huge drop in quality once the original IW guys left that studio to form respawn.

Metro 2033 is great. I need to play Last Light when I can, but the console versions never go down in price...

There was a huge drop in quality in MW2 oddly enough (barring the occasional really good level)...though I think this was when IW 1.0 was (ALLEGEDLY) being kinda...completely screwed over by Activision basically. But the general opinion I've heard is that Treyarch >>>>>>> new Infinity Ward.
Honestly, every series I can think of I played 2 good games out of and everything else I didn't or was just not very good (or were shorter episodic sequels...). I might need to see how good Bioshock 2 actually is...
