Hey, so I heard about people using a male-to-male jack with DsiWare to record stuff, like Electroplankton, and I was just wondering...how do you do that? I'm pretty sure I have one of those jacks (it looks like it has a headphone port on both sides?) So how does one record stuff?
As a side note, does this also work with Flipnote Hatena, when looking for sounds or music off the computer?
Download Audacity, a perfectly simple little audio recording app with a good many features. Then, plug the cord into your DSi and your line-in on the computer, set the recording device to line-in in the application or OS, and you should be ready to go.

...So, can I not get clear audio from like a youtube vid and use it as audio for my flipnotes? (Ya'know, as I type that, that actually sounds illegal... O.o)

One end goes in the DS, the other goes into the headphone port of your computer.
If you were thinking of recording stuff from computer to DS than sorry you will still have to put your DS to the speaker.
The microphone port on a DS is different I think.
I'm pretty okay.
