My recomendations are all the River City games especially the Knights of Justice as this game never came physically in the west (the other 2 river city games had a Usa only physical release).
Also Yumi's Odd Odyssey is a great platform(physically only in Japan).
I'm thinking buying Super Strike Beach Volleyball(as I have the previous mentioned games physically-knights of Justice i bought it in a previous NATSUME sale) I heard good things about this game.
All these games are hidden gems for 3ds Console so think twice before you pass.

Also the Usa eshop has the usual Capcom-Circle-Kemco sales..

Shame Yumi's Odd Odyssey isn't included in the sale in Europe (I know it has a different title over here), I'm curious about that one but not enough to pay £20 for it.

Oh well, I decided to buy Culdcept Revolt and Etrian Odyssey 1, 2 and 4 in the current Atlus and NISA sale (which ends tomorrow). I tried the demo of EO1 Untold and I can't quite decide whether I like it or not, but the sale prices are so cheap I don't have too much to lose. I'm hoping those three games (plus Etrian Mystery Dungeon, which I have a physical copy of but haven't played yet) will be enough to give me my Etrian Odyssey fix for life, as the two later games aren't in the sale and are prohibitively expensive to buy physically.

(I know this comment is a bit off-topic but this post was what made me check the eShop and end up buying those games, so I thought I'd bump it for the benefit of anyone who missed it and is interested in the Natsume sale)

@Dogorilla Yes It's a real shame that Yumi's Odd (sayonara umiharakawase in japan and Europe) didn't have a sale on the European eshop. It was my mistake.
You should also check shin megami tensei devil survivor 2 (shame for devil survivor overcloked to not have a sale amazing game) and Stella Glow. These are excellent games with great story and you will like it a lot if you are into strategy RPG games.
As for Etrian Odyssey games keep in mind that these are very addictive games and can't be ported to another console due to second touch screen. I love the first three games from the DS era.
I have also Culdcept Revolt (the limited edition) but I haven't played it yet. But I read that It's a good game.

@Guile I have Stella Glow from another sale ages ago but haven't played it yet. I've heard it's great, I need to get round to that at some point.

SMT doesn't especially appeal to me but I did buy Strange Journey Redux in a previous sale. Again I still haven't played it but hopefully I'll get round to it before the eShop closes so I can decide whether to buy any other games in the series. If not at least there's always the chance they'll get ported one day. That was my reasoning for taking a chance on the Etrian Odyssey games, as you say, they're built around the dual screen hardware and will most likely never be released again.
