I am having an issue with the marks on the top screen from the frame around the bottom screen. Is there any way to remove those marks or are they permanently scratched into the surface? Will Nintendo fix this (scratches) if I send it in to them?
I just keep the little factory styrophoam slip inbetween the screens, and I haven't noticed a scratch yet. I'm not sure if Nintendo will repair your 3DS, unless it's still covered under warranty.

Yes, it's covered under warranty, as it's a design flaw.
So, if your 3DS is less than a year old, you can send it in for free. If not, then it'll cost something around $70.

I use hand sanitizer to clean my 3DS.
Not sure if its bad or good to use on my 3DS, but it keeps it looking new, and sanitize.

I use a cloth I got with a PS Vita starter pack or a Pokemon cloth I got with gold and silver themed DS card cart cases. Sometime grime pops up on my system ( sweaty hands I think?). You might find this lazy but I pick/rub it off with my stylus and wipe the remainder of it off with my shirt.
If there's more than just fingerprints on it, a cloth dampened by soap and water (where I wring the water out of the tissue so none leaks inside the 3DS). For lone fingerprints, a dry cloth is enough for me.
I've never really had to clean any games console I own yet, and especially not the 3DS. If I did have to though, I'd use a damp cloth or something, since it's unlikely the console's ever going to end up being that dirty.
I use a wet cloth on the screen a dry cloth everywhere else and call it a job well done

Well .... sweat is part of the grime, if you have a weak stomach then you don't want to know what else is in that grime.
