As a neat freak when it comes to digital storage and shortcuts, this would be utterly fantastic. The desktop on my computer is organized extensively, and only occupies about a row and a half of my desktop screen. When the folders on 3DS came out, I was ecstatic. I carefully organized all of my games into six different folders - NES games, GB/GBC/GBA Games, 3DS Download Games and Retail Games, Applications, Dsiware, and Miscellaneous (health and safety has to go SOMEWHERE, along with the Ambassador Certificate that I can't seem to get myself to delete). My Wii U menu is painfully messy, with a bunch of virtual console games along with random other stuff. I NEED FOLDERS NOW, NINTENDO, BEFORE THINGS GET OUT OF HAND!
The menu systems is so basic they really need to update it I'm quite anal when it comes to organizing stuff and there's no real way of making it look nice

As @ogo79 has already pointed Nintendo should get a little more creative and do something like this:

Not a huge fan of fancy menus. The one and only reason for a menu is to get you to the desired action as quickly and easily as possible. Crazy animations and virtual shelves only get in the way of that. Looks nice but isn't practical. Worse yet is the fact that you'd have to load this VC menu thing.
Folders are a good idea and the 3DS does them fairly well. Pretty much identical to the way that iOS does it and that works fairly well also. Anything more? eh. If it ain't broke don't fix it.

To be honest, the only thing I ask of them is to make moving games around on the menu similar to how it was done on the DSi, where you could remove it, and put it in between two existing games without having to rearrange the entire thing. With over 100 things on my 3DS menu, if I download something and want to group it with something (I organize VC games by release date), I have to move over all the games in order to get an empty space where I want one.

I'm actually quite fine with how the menu is right now, mostly because of the menu icons being organized in pages. The scrolling of the 3DS menu doesn't leave much room for organization without folders. With the Wii U menu moving in pages, I can put my apps and few DL'd games on one page, and put VC games on the other page, with a row for NES and another for SNES. It might not be much for some people, but it's organized for me. The only thing I could ask for is possibly more pages, with only 4 pages and and a list full of eShop games to download someday, there may be a day when the menu is filled. Of course, if folders come over to Wii U that will also fix the problem.
I'm pretty okay.

That is so amazing, if the VC was like that, I would be rather excited just to go look at my virtual collection from time to time. I just hope we get an update soon for folders, so I can organize VC games by system, as well as a seperate folder for all my Wii U ware games.

What Nintendo should do, is just create a "Virtual Console" app, that is free, and then sell the games through in-app purchase. Then all your games will be stored in a single place and won't be cluttering up your Wii U home screen. (Or the eShop.)
This would have lots of advantages on usability too. The app could store all your options and customizations, and they could potentially build-in multiplayer functionality and it would be universal as the app would handle it. They could also add other options like a graphic loader that shows your collection in a unique way, or custom frames to simulate old-school tvs or whatever.
