Can't Nintendo create a kickstarter-esque voting system, where every Nintendo gamer (with a club nintendo account) could vote for new games and then fund it (buying a copy of the game at the same time - full price for a physical release and a discounted amount for digital, with some extra options available as well). I would gladly drop cash for new F-Zero and Metroid Prime that way.

I am willing to take the risk for these new games. I am sure a lot of wealtheir people would gladly invest higher sums of money and with Nintendo handling it professionally it would literally reach every possible customer if they advertised it on the eShop and other apps. On top of that, it would be a lesser risk for Nintendo - they would know the real interest in the games and would have partial funding secured, giving them an option to relocate the "leftover" funds or bump up budget for the "kickstarters".
Chibi-Robo HD? A new Captain Rainbow game? How about a worldwide release of that Mario-themed mahjong game from the Japanese DS (complete with online battles of course)?
In all seriousness (though I would love any of those) Nintendo should make a Godzilla game - a worthy successor to Destroy All Monsters Melee would be amazing!

acquiring another company's IP/licence and taking care of the technical aspect: Shenmue 3
as a direct follow-up to one of their IPs: the biggest, lushest, hardest 2-D Metroid game to date - the hard mode comes without a map.
or a RPG set in feudal Japan where you can either play as a samurai or a ninja.

Wow, after this e3, that's all i could come up with, and realistically F-Zero is probably in development right now, so only a few choices. Alas, Mother 3 will likely not see the light of day for quite some time.
