While I love the idea of a digital collection on a portable device, I just can't forego my physical collection. And it's something tangible you actually own. I like that.
Maybe if there were 2TB microSD in existence I'd consider buying all my favorite games digitally in addition to physical, but I know that 256gb won't suffice for digital only at the rate I buy games...
Psalms 22:16 (1,000 yrs before Christ)
They pierced My hands and feet
Isaiah 53:5 (700 yrs before Christ)
He was pierced for our transgressions
Zachariah 12:10 (500 yrs before Christ)
They will look on Me whom they pierced
I'm going physical as, especially with Nintendo's first and second party games, digital is way too expensive. Also I love the feeling of holding what I own and knowing that, for the most part, if the servers are turned off in the future, I can still play the games.

Physical, since its easier for me to buy the games.
Plus, they have benefits - you can resell it if you don't like it or you 100% it, they tend to have better discounts than the eShop's and it doesn't make you so dependant on having to expand the console's internal memory.
Digital is for digital only games and for games that are practically out of print.
I don't have to worry about redownloading games and replacing save files if something happens to the system. My internet isn't the best, and my save files are sacred. It takes a lot of contemplation before I overwrite a previous game file.
Cost. If you wait a few months, most games can be found cheaper than they are on the eshop.
I can easily loan games to others.
I can easily trade in games that I no longer wish to keep for any reason. This doesn't happen too often anymore since I research most games I buy anyway, but it's still nice to have the option.
I don't completely trust the idea of how some digital media is handled, as you don't "own" it. This article (though it's referring to movies) best explains my fears on the matter.
In terms of digital-only games, however, I may cave and buy a couple of games if I want them badly enough.
Retail games I tend to get physical whenever I can, especially stuff I'm really excited for or that come with interesting bonuses. I also have Amazon Prime which offers pretty sweet preorder discounts.
I tend to impulse buy indies and VC titles on the eshop. Then there's cases like Capcom with the Ace Attorney games being digital only because **** Capcom.
