Right now, I'm planning on getting the Game Gear version of Sonic 1 and EarthBound on 3DS. I think I have most of the games I wanted on Wii U.
Recommendations? Tank Troopers on 3DS, it's a very Nintendo-y (for lack of a better word) tank game that seem to flew under the radar as it came out during a time between Wii U and Switch's launch. Also, Dr. Luigi. Basically Dr. Mario, but has L shaped pieces as a little twist.
The resident Trolls superfan! Saw Trolls Band Together via early access and absolutely loved it!
For 3Ds - All of the Yokai Watch games, some Etrian Odyssey games, Radiant Historia, SMT4A, Samus Returns.
Theres a bunch more games on the 3Ds that'll probably catch my interest but I'm in no rush since I already hacked my 3Ds and will have access to the library even after the eshop is shut down.
Man, I wanted to own every Kirby game, but always felt hesitant of bothering to buy these download only games (especially since they expand minigames from like Triple Deluxe that I wasn't even super into in the first place), but now I have to make a choice. Hmm...
I was gonna get Robobot and the 3rd Zero Escape this year in retail form regardless, but in terms of download only games...I dunno. If I get any it will be stuff that's not anywhere else though, that's for sure.
I thought I was good on the Wii U outside of the original Paper Mario (meant to grab that within the next couple of months anyway), but then realized I completely forgot the eShop also saw a few Wii retail downloads. I still need to grab Pandora's Tower.
There are a small handful of 3DS eShop exclusives and a couple of retail titles I want (or am on the fence about):
Fluidity: Spin Cycle
Crimson Shroud
Professor Layton and the Azran Legacy (Was planning on grabbing this next month anyway)
Apollo Justice/AA: Dual Destinies/AA: Spirit of Justice (Hinges on if Capcom ever bothers porting them to the Switch)
Another is Castlevania: Lords of Shadow - Mirror of Fate, but it never saw a digital release to my knowledge.
From the looks of things, it seems to be odds and bobs of stuff.
Breath of the Wild pass- Just cause.
Pokemon Mystery Dungeon Explorers of Sky (Final Pokemon download game, unless I never picked up the Pokepark game.)
Shantae Half Genie DLC (Only version of the game I've beaten.)
Maybe some Zen Pinball tables
Super Meat Boy
Adventures of Bayou Billy (To have all the NES Lightgun games)
Orge Battle 64 (Final N64 game unless I'm missing Harvest Moon.)
Megaman and Bass
Super Mario 64 DS (Just another poor excuse to to SM64. XD)
Just stuff I never got round to buying, though I did get close to owning all the Gameboy and NES games on Virtual Console. Might have to actually boot up the systems and see what I had left.
With the 3DS, I'm in that weird spot where I kind of already own everything I want, in some cases, with repeats. But the fact the service is closing makes me want to go and look for more things to want.
I particularly want to buy Wario Ware Smooth Moves on the WiiU while I still can.
The things you should know while downloading things from eshop, don't forget to download the updates from 3DS eshop for the games that have updates such as All Pokemon 3DS games, All Yokai Watch games, All Animal Crossing games, etc.

That's why I will check the 3DS games from my list that I haven't bought yet and I have to know if the games have updates or not since all my 3DS games are physical.

All 3DS Pokemon games, All Yokai Watch games (including Japanese version exclusive), ACNL, etc have updates that can be downloaded separately from 3DS eshop even when you haven't get the games yet.
At the top of my head, here are the ones I'd like to get or may consider getting:
Kirby: Planet Robobot
Pokemon Crystal (maybe Yellow, as well)
Mole Mania
Donkey Kong Land 1, 2, and 3
Dr. Mario: Miracle Cure
Drill Dozer
Mario Sports Mix (sold my Wii copy years ago)
Perhaps some Game Gear and TurboGrafx-16 games, too. Maybe the Wii U versions of all the Virtual Console games as well, since the upgrade prices are a couple bucks at most. Before that announcement, I went ahead and got Animal Crossing: New Leaf since I no longer have it, and got nostalgic for it. I also got Pokemon Omega Ruby from the eShop. Really thankful I at least have many of the games I wanted for both my Wii U and 3DS!

@MarioLover92Drill Dozer is a good one! I picked it up a few months ago and played through it. It's not perfect, but I definitely had fun with this underrated gem.
@Ralizah It's pretty amazing how much more involved these games got. They get progressively better and better with each game. The third game is a full-on classic RPG epic.

I’ll likely hit up VC now. I mostly ignored it but I at least need to make sure I have the full DQ series on my JPN 3ds (missing 1-3 I think) and the box boy games. I have every major WiiU game so just VC and the odd exclusive for me. And I’m really going to be focused on the gba and ds VC for the game pad usage. Will pick up the mother series just to say I have it. Also ex troopers; I have it on PS3 but that will die before my 3ds.
