Such as non-humans from the Mario, Kirby, Zelda and Metroid games.

Each would be treated as a regular Pokemon even the main non-Human characters like Bowser, Yoshi and Kirby. They would have types, learn moves and evolve. Some existing Pokémon would even evolve to and from Nintendo Pokémon. Venomoth would evolve into Mothula from Zelda for example. Yoshi would be a dragon type and depending on its color would have a different dual type - green = normal, blue = flying, yellow = ground, red = fire — just like in Super Mario World. There would be other nods to the old games such as Buzzy Beetle would be a steel/bug type but it’s special ability would make it impervious to fire like in the Mario games.

Edgey, Gumshoe, Godot, Sissel, Larry, then Mia, Franziska, Maggie, Kay and Lynne.

I'm throwing my money at the screen but nothing happens!

I don't even think I want to pet Zelda looking creatures.

Nope. Pokemon is it's own thing entirely, outside of the realm that Nintendo has control within. People often forget that Nintendo doesn't develop this series, and it's gamefreak who has full control over it. Nintendo just has publishing rights and a share The Pokemon Company effectively.
