The only one of those that I've played is Super Mario 64 which is a classic game that I would give a 9/10. I haven't played the other two. I plan to get MPtrilogy at some point and I would get KH if I owned a console that played it.

Mario 64: 7/10 - It's a really good game, but older games are bound to be trumped by their new counterparts no matter what (in other words, it's dated and it shows).
Kingdom Hearts: 9/10 - My favorite Kingdom Hearts entry. While it can look and occasionally feel that it's a "Mash X To Beat Enemy" game, I think the difficulty curve is what set it apart. You had to use everything that was available to you. For KH2, Square completely messed up the curve, making it range from 15°-30° in some places and then making it go 90° in others. But KH2 isn't the main subject.
Metroid Prime: 8/10 - While it's not my type of game, I won't say it's bad because...well, it isn't. It's got good back-story (don't lie, there isn't an actual story in most Metroid games ), the gameplay works well and far better than any other shooter that's been forced to work with a dual-analog controller, and it's got tons of extra stuff. The only reason it doesn't get a higher score from me is that it's near impossible to find out where you're supposed to go that doesn't involve an un-openable door.
EDIT: As for suggestions, how about Zelda: The Wind Waker, VVVVVV, and Burnout 3: Takedown?

My love for 3D platformers started with this game. I might have rated it even higher if it didn't have camera issues, which it obviously had. Everything else seemed almost perfect in my eyes. The music (Dire Dire Docks <3), the difficulty (I still haven't completed it) and the graphics were all excellent. Very few platformers came close to this masterpiece.
As for Metroid Prime and Kingdom Hearts. I plan to start Kingdom Hearts somewhere in February. It's in my collection since June 2010, but I haven't played it yet. Metroid Prime I haven't played either. I might buy it after I finish Super Metroid.

Mario 64 - 9/10 - Lots to collect/do, playing it the first time felt like a world of possibilities (for Star collecting). It was fun to learning how the get them. Now that I passed it, it's a good speed run game. Not that I do them but it's fun to go through it quick now since I know where all the stars are now.
Kingdom Hearts -6/10 - My friend kept bugging me about it how I was gonna love it. I don't really are for the story, I liked the Disney characters, the game play bored me after a bit. Same with the DS one, but I felt like I keep playing the same games over. It's the same areas... why do you keep coming back? Oh and I played Chain of Memories, which is the first one I played. I liked that one a bit better (yeah I know people hate it compared to the other ones) game play was real quick.
Metroid Prime - 8/10 - I hated playing through the trilogy. Only because these games make me get lost real easy and I used to get headaches from the first prime game. I BARELY beat Prime 2 (which is my most hated). I get stuck, and then I finally learn where to go just to get lost again. I liked Prime 3 though, and Prime one was cool if it didn't make me nauseous. Though I played through Prime 2 and 3 recently and I didn't seem to get as sick as I used to. I will admit they where good games, but it was a pain for me to play through Prime 2.

Maybe you'd prefer KH2. The gameplay is a lot faster and has more flair to it.
Super Mario 64- 9/10 A great game that was extremely fun back in the day. I rarely ever play it nowadays, though.
Kingdom Hearts- Like several other people have (surprisingly) said here, I have never played this one before. And I don't plan to either, because I know I'd get sucked in and spend ludicrous amounts of money on the rest of the series.
Metroid Prime- 10/10 An amazing game. The gameplay and graphics were spectacular, but unfortunately I never actually officially beat it... (Damn you platforming section before the final boss!)

Super Mario 64 - 10/10. This is the only acceptable ranking for a game of such greatness. Kingdom Hearts: Never Played. Metroid Prime - 10/10. Great game, giant world, haunting atmosphere, really cleverly hidden items. I like the Wii controls as well, though, if I had played during the GCN era, I probably wouldn't have minded the controls, since I wouldn't have known any better at the time.
