Well, this is tough. There are some that I feel are objectively better games than others, but then I personally prefer different ones.

And now I only need to wait for the Oracle games to come out on the 3DS VC.

Before I say anything, I must say clearly Phantom Hourglass is better than Spirit Tracks.
Okay, with that off my chest, my favorite Zelda game is............
It's so hard. They're all so good. I haven't beat Skyward Sword yet, so I'll leave it off the list for now. Ocarina has been my favorite game since it came out. And then probably Wind Waker, followed by A Link to the Past, followed by Twilight Princess. I'll stop there. The only Zelda's I haven't played are Four Swords (which I will soon now that I have a 3DS) and the Oracle games. Of all the other ones I have played I still need to go back and beat The Legend of Zelda, Zelda II, and Link's Awakening.

Am I the only one on this site who was disappointed with Skyward Sword?
Maybe on this site, but I've heard some negative things on other sites I visit. It does have its annoyances, but I probably won't let them get to me. The worst thing so far is that the controls weren't properly explained and they like to throw you into things. Spoiler Like how they throw you off the statue without telling you how to menuver with the parachute spoiler I can get over that, though.
A Link to the Past is my favorite. It has an overworld, colorful graphics, lots of dungeons, good music, great combat, and little to no assistance from Nintendo in the game.
@Shadx Skyward Sword isn't the best Zelda game I've played but I wasn't disappointed. What I was really expecting most from Skyward was 1-to-1 motion combat and many hours of gameplay to keep me busy. For that it delivered. And after learning Hero Mode supposedly has fewer interruptions from Fi, I'm eager to start a second playthough.

The "bowling" controls (rolling bombs) weren't 1:1 like in Wii Sports, and that disappointed me a lot.
