Wind Waker has a timeless visual style, loads of charm, and a fantastic sense of adventure about it, but the ocean is a pain and it's not the most dramatic Zelda game, story- and imagery-wise. It's just too lighthearted to be that epic feeling.

Link to the Past. When the 3D version finally comes out, I will actually have to buy a 3DS on that very day.
Also, to anyone who says the great sea is boring; Skyward Sword's flying is even more boring. At least the great sea had enemies and treasure and far more islands. The Sky just feels empty and dull. And personally I like the Great Sea theme better than The Sky theme.
The best strategy in the game: go up stairs and pause balls.

Majora's Mask is my favorite game of all-time, but I'm (pleasantly) surprised to see so many MM fans in this thread. It's usually very much in the minority in these types of threads.
Although I should qualify that I haven't played Skyward Sword yet. Who knows, it may finally be the Zelda to knock MM off of the pedestal I've put it on.
I would have to say Ocarina of Time is my favorite. Simply being that it just amazed me seeing the land of Hyrule in 3D for the first time. Than pulling the sword out of the pedestal, and that epic battle with Ganon. Still one of my favorites to this day.
Second I would have to go with A Link to the Past.
I still have both Skyward Sword and Twilight Princess to play.

Oracle of seasons/ages. I haven't spent more time on any Zelda game, than on these two. There's something so charming about them, that they always bring me back for more. Have played them 3-4 times each.
BTW, can someone explain in short how to put pictures in posts?
Oh right, my vote: Zelda always get better with each installment, with the exception of Zelda 1 being better than Zelda 2, and Phantom Hourglass sucking completely. So by that measure, Skyward Sword should be the best Zelda ever.

Honesty though I love them all. My lowest scoring Zelda game would still be an 7.5. I have 4 which I'd give 10 (OOT, Wind Waker, Twilight Princess, Skyward Sword) but my overall favourite has to be Skyward. If I was to put all the Zelda's I've played in order...

I've only gotten to that green plant island before you find out about Hyrule, so those impressions are only from what I've played thus far.
@Oddy: Oh, I see. After that dungeon, you're able to go wherever you want on the Great Sea (before that, the King of Red Lions tells you you're going the wrong way). And the game's ending is mind-blowingly epic.
I'm on the final dungeon of Skyward Sword, so I haven't quite beat it yet. Wind Waker has always been my favorite game of all time (well, since it came out), and I've got to say, I think Skyward Sword is even better. I'm not saying it's my favorite yet. But I'll concede that it's an objectively better game than Wind Waker.
Here's my list of favorites. 1. Wind Waker 2. Skyward Sword 3. A Link to the Past 4. Majora's Mask 5. Twilight Princess 6. Ocarina of Time 7. Link's Awakening 8. The Legend of Zelda 9. Zelda II ...haven't played any of the Oracle games. And keep in mind, all of those games are a 10 in my book (except Zelda II, which is a solid 8.5).
