There was a Saturn game called Die Hard Arcade which had absolutely nothing to do with the movies, but anyway it had one of the greatest weapons ever toilet paper, anhilating enemies with loo roll was so much fun.
For me: Gravity Gun (HL2), Hookshot (various Zelda), Plasma Rifle (Fallout 3 / NV). Also an honorable mention for the Jewel Satellite in MM9. More a shield than a weapon, but in most areas in that game it's instant invincibility!

I almost forgot about the Cow Launcher from some South Park game on the N64. That this was hilarious!

My top 5, excluding what's already been listed (unless I missed a post):
5 - Long Sword (MH3): Stringing together combos with this is so much fun, and the spirit gauge can be devastating.
4 - Switch Axe (MH3): It's an axe that rearranges itself into a sword. 'Nuff said. (plus, it's so cool when you build up energy and the sword tip explodes)
3 - Hyper Beam (Super Metroid): It's like an atomic explosion fired in a straight line from Samus's arm cannon. Too bad you can only us it for the second half of the final form of the final boss (which falls pretty fast once you have the Hyper Beam) and the escape sequence.
2 - Screw Attack (Metroid series): I'm sure I don't have to explain what this is and why it's awesome.
1 - PK (Mother trilogy): Okay, so it's not a weapon in the traditional sense, but Psychokinesis is my favorite form of attack in a video game.
