I save my Master Balls for really hard to pokemon, but you can use an Ultraball for mewtwo

Don't use it on Mewtwo. He was so easy to catch on R/B and G/S, I take it it's not harder in HG and SS.

Use it on either Raikou, Entei or Latias/Latios. Those run all the time and are by far the toughest ones to capture.

....I used mine on Ho-Oh. (HG) >_>
Wasted all my other balls, and his health was low too, and paralyzed. Yet with Lugia I just paralyzed him and threw a quickball, WTF? xD

I had an easy, albeit long, time catching Mewtwo w/o a Master Ball. I just tanked him with my Skarmory and threw Ultra Balls until he conceded. Even better, get a Dark-type Pokémon and he can't touch you since his only attack is Pyscho Cut (really, highest Sp. Atk in the game, but his only move is physical. I found that hard to believe.).

@BellGoRiiing - I ran into a similar situation with Dialga and Palkia in Platinum. I think Game Freak never re-programed them to have lesser catch rates, and gotten the same laziness with HG/SS. Whatever. Less work for us, I guess.

Exactly.

I was playing ss and I used mine on Latios. But I've also caught Latios before by using Crobat's mean look to keep him from running away and pelting him with Ultral Balls. I'd recommend using it on Entei because it knows roar and mean look wont work for long (same for Raikou but electric types are plentyful compared to fire types).

I'd say Latios and Latias. You can get Raikou and Entei via the Gamestop event, and the Latis are a b**** to hunt down. I was able to catch Mewtwo using an Ultra Ball, but it was pretty hard doing so.

Nobody, just use the duplication glitch in Emerald. Clone a bunch of Master Balls and transfer them to HG/SS.

^So you're saying to not use any Masterball, but to hoard them? Sounds silly, but that's basically what I do I've traded all my masterballs from different versions to HG, so now I have about 6 that I'll never use!

Like others said, probably best to catch the roamers with them, but I have 2 and used my first to sr catch a mewtwo.

well, you can use it for (in order of importance):

-A Shiny, though you may want to catch these on a nicer ball
-Entei, Raikou or Lati@s, these three can be a pain in the squeedlyspooch to catch
-Ho-Oh (SS) or Lugia (HG) or mewtwo, for a fast catch
-Lesser Legends, these if you want a certain nature or IVs
-Other pokemon, for the lulz
-Nothing at all, and let it rot in your pocket or give it to a friend or other game of yours

Ahhh... i remember that time i caught Articuno on the first turn with a normal Pokeball on the originals.

Feebas because at least with the legendary pokemon you can restart your game if you don't catch it and try again later with another 30 pokeballs while it sits at 1 hit point and refuses to stay in the ball. Feebas is one where if you are lucky enough to find it you don't want to miss it are restart a few hour long search pattern that may find it.

or you could use a net ball, which will catch it with no problems

Though this is a thread about HG and SS, and since you can't catch feebas in these games, well, you can't use the masterball on it.

I think I used it on Ho-Oh. It's not a big deal though, since I transferred a master ball from my Firered version.

If I were you, I'd use it on Suicune, Raikou, or Entei since it's a pain in the butt to get them.

I by myself never use the Master Ball if it's not something like shiny legendary which is going to die soon or other shiny which knows moves like Selfdestruct or Explosion (this happened once with shiny Graveler in Platinum, it used selfdestruct..., happily it was on computer and not in my actual DS game). But if you want to use it to legendary Pokémon, get one of those roaming guys with it.
@abgar You can catch Feebas on Pokéwalker and it comes with HG&SS, so at least I'd say that it's available to catch in those games (but yes, you can't use Master Ball in Walker and I wouldn't do that even if I could)
