I just found my old 3DS XL and I want to do a system transfer but I already have a copy of New Leaf on both my 2DS XL and my old system. What happens if I do a system transfer. Will I lose my progress in both games?

Want: Harvest Moon: One World, Story of Seasons: Pioneering Town, Super Mario 3D World + Bowser’s Fury

Finished the Alola Dex.
Now playing New Horizons, Wrath of White Witch and Sword

I have another question. Doing a system format on the target system won’t get rid of the games will it? I downloaded three games on my Pokeball 2DS XL, one of them being the duplicate copy of New Leaf. Which I don’t mind losing but I really don’t want to lose Hatsune Miku.

-All data in the System Memory (including friend list, Notifications, and step count)-
-System Settings data
-Built-in software save data
-Software update data
-Data stored on the SD Card, with the exception of photos and videos that you've recorded, will be invalidated. --Any downloaded software will need to be redownloaded after the format
-Downloadable software save data
-All photos in the System Memory
-All other extra data
-The link to a Nintendo Network ID and any associated Nintendo eShop licenses and funds
->Nintendo eShop software licenses and funds will not be removed if a Nintendo Network ID has not been linked
->A Nintendo Network ID can be only linked to a different system by performing a system transfer

If you have a NNID linked to it, you should probably contact nintendo and ask them to unlink it from your 2DS so you can use it again on a different console. Just explain your situation and they should help you.

Yeah. Giving up a copy of New Leaf is a bad idea. At least try to have it transferred to another device (or perhaps another account so that it doesn't go to waste).
