Wario: Master of Disguise would probably fall under the Wario Land series of games, but so far we haven't seen a single Wario game on 3DS so far. I'd anticipate a surprise 2016 release, but who knows at this point? It's insane that there hasn't been a traditional WarioWare game this generation. Game & Wario technically counts because it follows some of the conventions of WarioWare and it has the entire WarioWare cast, but I'd kill for a MotionPlus sequel to Smooth Moves.
There's a ton of amazing 3rd party stuff that unfortunately didn't get a follow-up on 3DS:

the Kyle Hyde saga (Hotel Dusk and Last Window)
Mystery Dungeon - Shiren the Wanderer
Zoo Keeper (with the excellent Zoo Keeper Battle released for free on mobile phones, I really wonder why Kiteretsu hasn't ported this money making machine on 3DS)
Grand Theft Auto (Chinatown Wars was great and deserved a sequel)

There's a number of other games that it's not worth mentioning because they were just one-offs and we all knew they weren't going to get "sequels". Like, Subbuteo for example. Or Flower, Sun & Rain. But there's simply too many great games to mention, full stop. The DS was pretty much the perfect machine, and the 3DS pales in comparison.

Donkey Kong's never had much of a presence on handhelds to begin with.
With 4 main entries on Game Boy and 3 main entries on Game Boy Advance (not to mention the ton spin-offs) Donkey Kong is probably the game that had MORE of a presence on handhelds, dude.

Dk land, dk country advance, Mario vs dk, King of swing, game and watch, dk 94, etc... He might even have more of a presence in portables than in home consoles.
I'm not talking about quantity, I'm talking about originality and popularity. It's had a few remakes and ports, sure, but has the handhelds ever had an original, main series entry on handheld? All of the big DK games (the Classic trilogy, DKCR, Tropical Freeze) have been on consoles.
I guess that would depend on what you consider a main DK game.
If you go by the original DK series, it continued in the GB and then became the MvsDK series. (Which have been on the 3DS, two of them).
But I guess if you go strictly with the Country sub series, then yeah. It's usually made for home consoles.
Country has long been established as the main branch of the series.Mario vs. DK may be a spiritual successor to the original DK series, but it doesn't get the focus that Country does, marketing wise it's treated like a spinoff.
I understand that a new Grand Theft Auto game made specially for the 3DS is extremely unlikely, but I'd be super happy just to have ports of the GTA III games (III, Vice City and San Andreas) and perhaps even Liberty City Stories and Vice City Stories (as I have no way of playing these).
