I have mine organized in 2 rows, with the built-in software on top, and all the eShop downloads on the bottom.
Top Row: Game card - Settings - Activity Log - Camera - Sound - Mii Maker - Mii Plaza - AR Games - Face Raiders - Download Play - Health & Safety
Bottom Row: eShop - Virtual Console games (in alphabetical order) - 3DS Download games (in alphabetical order) - Empty spaces for DSiWare games (I keep all my DSiWare games on the SD card, and I move them to and from the system memory frequently)
I don't organize mine by rows. I organize them by columns from left to right based on how often I use them. On the top left is the game card slot, immediatly around it are my most used downloads and the further to the right you go, the more you'll see titles I hardly use.
Titles I never or nearly never use (such as Health and Safety Information and DS Download Play) are tucked away aaaaall the way to the right.

I put the titles I hardly use (AR Games, Face Raiders, Download Play, Health and Safety) all the way at the end of the top row, since the bottom row is reserved for eShop stuff. I wish there was a way to delete the Health and Safety stuff, it's pointless.

So, yeah. That's my 3DS Home Menu. I've tried to arrange it by different types of software before, but got lazy trying to decide where to put stuff. I find it easier to just memorize the placements of the software, somehow. Also, I had deleted some NES Ambassador Games (some of them I never, ever played), Netflix (I dropped my account), and the Ambassador Certificate (for obvious reasons), and not including some trailers I still got on there. ... My God, my keyboard is pleading for medical attention after brutal typing-abuse.
I organize them by columns. First is the Settings and game card slot. Then eShop games followed by 3D Classics followed by DSiWare followed by VC games including the ambassador ones. And then apps and videos at the end.
One row, it goes Game Card thing, Download Play, eShop, GB VC, GBC VC, DSiWare, 3DS downloads, GBA ambassador games, NES ambassador games, camera, Netflix, music, AR tech demoes, Mii channels, then all the system options and activity log and stuff at the end.

it changes every time i get a new download. currently i have three rows and the games and what not are organized by either function (camera witht music and mii maker), Franchise or similar franchises (All the zelda games), and by how much i like the videos. (i have all the videos downloaded right now and have no plan to remove them!)

I'm thinking about moving the ambassador games to a fourth row though, right now the bottom row has about 20 more icons than any other.
I have all my Wii and 3DS VC games organized by year of release. Not their shop release but the year they first existed on the original systems. Kinda like a timeline of videogame classics in chronological order.
