Well, considering that Mario Kart 7, Mario Tennis and Luigi's Mansion 2 looks as good as their GCN counterparts, and RE: Revelations looks like an Xbox 360/PS3 game...I would say yes. It depends on the hardware (obviously) and the amount of detail the small screen can provide.
I don't get your Zelda comment though...what does Spirit Tracks have to do with Wind Waker?
I would think it will certainly be possible, especially now that, thanks to the Circle Pad Pro, the Gamecube's control scheme should be easy to replicate. The hardware should be able to handle it. I agree, Wind Waker would be amazing on the 3DS. Until we hopefully hear something about it, use your 3DS to check out these screenshots of the game in 3D.

Because Wind Waker is a true 3D open-world Zelda game, and Spirit Tracks is stuck "on rails".

The max a GameCube disc can hold is 1.5GB of data. Assuming that both Prime titles are around the max of that, would add up to around 3GB. Which is almost a full Wii disc. Metroid Prime Corruption is an entirely different story. I'm assuming that's 3GB alone or something? Then add all the extra content crammed into Trilogy with updated visuals and junk.
Dual-layered Wii games are 8GB maximum and with all Prime titles added up it's around 6GB with all the extra content. So who knows.

I hope they put super mario sunshine on the 3ds even though it's highly unlikely. And yeah if it can handle n64 games it can most likely play GameCube games to.
While I'm not a fan of a million ports, I would like to see a few gamecube games on the 3DS. I mean, the Gamecube originally was going to be Nintendos first 3D system. Windwaker in 3D? awesome!
