Despite being a bit rough on the edges, such as the half-baked time cycle concept and the lukewarm "point'n'click" adventure elements (errands etc.), it's THE FRICKIN' ATMOSPHERE that in my book, puts Majora's Mask notably above Ocarina of Time.
What Ocarina of Time boosts in terms of gaudy pseudo-epicness, Majora's Mask rascally replaces with whimsicality, resulting in a game that despite its off-beat premises feels much more "ZELDA". Which is also to a large extent due to the games' re-re-location in a once again mediterranian setting.
The final stretch of the game is FANTASTICALLY CLIMACTIC! (Much unlike Twilight Princess, for instance.)
I also like the fact how Majora's Mask totally funked up all those neat nerdy timelines fans had been piecing together up to that point. That had me chuckling. High five, Skullkid! =D
I love Ocarina of Time almost just as much, but Majora's Mask is and always will be my favourite Zelda game. It's the atmosphere, the sidequests with all the caring potential (you have a book! with schedules! >.<), the characters and their stories, the awesome music, the world, the... the everything. And masks. Who doesn't want to be a Deku, Goron or Zora? Who doesn't want to dance that stupid dance or run around with those bunny ears? I never had any problems with the time limit or the saving mechanic, either. And I even liked the Water Temple. But then again, I liked the (original) Ocarina of Time Water Temple as well.
That being said, I replay both of them every two years or so. And I almost never replay games what with the limited time I have to play games in general and that huge, huge backlog that goes all the way back to the 64 era...

Hey guys! These are incredible responses and I've learned so much based on asking different communities what they think and I'm surprised to say that almost everyone has said they prefer Majora's Mask! I prefer MM myself, but you gotta love Ocarina. Keep it up guys. These are great!
I understand that Major's Mask looks to be more challenging, and with more options. I tried Major's Mask and Ocarina of Time, and in the first 30 minutes, I preferred Ocarina of Time. I might consider the other in the future.
