The Wii one, obviously. And it's not a rip-off of Ocarina of Time as some people who's names shall remain Chicken Brutus would have you believe--it's a sequel. Ish. Game. Thing. It's a good game, alright, just buy it!

I'm in a minority but I prefered the Gamecube, rotating the camera whilst riding across the fields in an epic fashion was cool, I played the game loads when it came out... I bought the Wii version later on (when I bought a Wii, which I generally think is a great console) and I dont really know why, but I didnt even play past the first temple. I still have the GC version but the Wii version is long since traded in.
ocarina of time, majora's mask, and windwaker work perfectly fine with a gamecube controller, so i don't think you'd be missing much with the gamecube version. the aiming will not be nearly as nice, but the sword swinging, inventory, and camera should be much better. having to wave the wii remote around every time you want to slash feels gimmicky; it's extremely imprecise and tiresome, without yielding any advantages over using a button. this game was a launch title and they wanted to cram some motion controls in there to show off what the remote could do, even if it didn't feel as good as an old fashioned button. it's still fun to play, you won't be disappointed with either version, but having to swing the remote wrecks the wii version for me.

Inventory is actually a lot better on the Wii (the new Item inventory screen on Twilight Princess was built with the Wii in mind) and I had absolutely no problem with swinging the Wii Remote. In fact you don't have to swing it--just a quick flick of the wrist is all you need. I certainly didn't get tired after 40+ hours of play; in fact if you did then maybe you could use the excerise anyway

i didn't mean physically tiresome, just kind of "do i really have to do this again?" tiresome. it's harder to time attacks and it takes more effort while giving the exact same swing the button does. i had fun playing the game, it was nice to try something different, but all in all i don't think the wiimote slashing works when the character on screen doesn't respond to the way you do it. the new motion plus zelda, on the other hand, will probably have some awesome wiimote slashing.

Well that's because the motions simply substitute a button press--it was never supposed to be 1:1. This aspect is probably personal preference. I just felt like the game was more immersive with the Wii controls, but I can see why people want to stick to the GC controller. Different strokes, I guess.
