Basically, what Virtual Console games did you download that at first you thought "Why did I bother?", but then realized how good they actually were?
I got Yoshi's Story because I love Yoshi, but was surprised at how easy it was. A Youtube review helped me discover that the difficulty is customizable, and that the idea is not to beat the game but to beat the game with the best score. I love the game now.

this hasn't really happened for me. I'm using Backloggery's fortune cookie to force myself to play through every game I own, so maybe in the future I'll find that one of the few turds I bought for the VC is actually not so turd-ish.

YES! This happens to me with a lot of my VC games, actually. Castlevania 3, Super Mario Bros. 3 and both Zelda games, for instance were way too hard for me when I first played them, and from the first few areas I visited, it didn't seem fun enough to put up with all that fuss. Now I've learned how to play them and actually made enough progress to get to the better stages, I've actually really learned to like them.
Battle Lode Runner. I had heard it was a great game, got it, thought it was a horrible attempt to make a Bomberman game a 2d platformer, tried it again, realized it was a GOOD attempt to make a Bomberman game a 2d platformer...and then got stuck in one level that is seemingly impossible.
I guess Breath of Fire 2 as well as like most old RPGs the lack of a great plot outside of certain parts and old school RPG grinding was something I had to get used to.
Super Mario 64. I really didn't like when this series went 3D, Played SM64 a few times and hated the controls (Maybe it was just that horrible N64 controller). I recently bought it out of boredom and found that it's really fun, but not in the same way the 2D games are.
I'm still not really getting into the swimming stages... I really suck at those.
Am I the only one whose better at swimming that platforming in Super Mario 64? It just doesn't seem that hard to me. You point and he moves, just make sure you're moving towards the coins.
Secret of Mana. I played it for an hour or two, and I absolutely despised it. Thought it was a waste of my money, and I never understood why people liked it. Forced myself through for a few more hours and finally discovered how amazing the game is.

Same, I got Ocarina just cause I'd got 1000 points and it seemed like a good idea, then Majora's Mask came out literally the week I bought OoT. (I had been waiting for Majora's Mask, so I was a bit annoyed)
Still, I sort of enjoyed them for a bit and then slowly dropped out, then over the past few months got back in and completed MM and most of OoT. I find VC/WiiWare games are harder to keep into because they're downloaded, as stupid as that sounds. It's not the disc channel, so I forget I need to play them! :/
The first Sin and Punishment. The controls seemed awful and it looked like crap. I really like it now though. What I really enjoy is playing with two people. One person can focus on shooting while the other dodges and whatnot.
Zelda 2 really grew on me. At first it frustrated the hell out of me, but as I became more skilled I realized how fun and addictive it was. I just beat it a couple of weeks ago, actually, and I enjoyed it more than the first one.
I really didn't get the Chance to play most games on the Genesis, and I'm glad I pick these up.

Super Metroid. At first, I got stuck early in the game, which led to frustation. But after a while, I got into it after getting unstuck. It is awsome and is now my favorite game! Now I am trying to complete it under 2 hours and 100% completion. Right now I am at 85% in 1 hour!
Retro Studios, go reboot Star Fox. The franchise needs it.
