Ima just wondering if there's a way to PERMANENTLY save the game without having to start the 3 day cycle over again. (That's the only thing that's holding Majora's Mask from being as good as Ocarina, IMO.)
It depends on what you mean by "permanent." If you use an owl, that save data is not just going to disappear before you can come back and pick it up again another day. It would only be an issue if you want to load your saved game and then quit before you either reach another owl or play the song of time.

To get their remains, no. But to have whatever changes in the world happen (eg, the water clearing up after beating the first temple, or defrosting the Goron Village) you have to beat the boss again. But once you have the remains, when you enter the temple again you can warp right to the boss fight.
(EDIT: When you get the boss remains, they stay with you when you go back to the first day.)
Oh, and if you haven't realized yet, the Inverted Song of Time is your friend!
Oh, for pretty much everyone, as I understand it. That song's a MUST!
When going for 100% completion as soon as it's possible, fighting Ghot gets very old. You have to do it at LEAST twice because of the Gilded Sword, and I think there was something else that can make you need a third pass.
