We've probably had this topic before, but I didn't see it - apologies if someone can link back!
The Wii's been good for obscure games - stuff that you're lucky to ever see once in a store, gets 2-3 reviews across the whole Internet and then disappears for good. Those games are usually controversial - most people and critics hate them - but for the small niche they aim at, they're awesome fun.
For me, Eldar Saga (Valhalla Knights or Saga or something else in the US) is that game. It got woeful reviews across the board, but I bought it anyway, seeing something in it that was similar to the old From Software King's Field games (also critically slaughtered, and yet the same game on the PS3 - Demon's Souls - was lauded across the board).
I really, really enjoy Eldar Saga. It's a slow burning, subtle game, but for those times I feel like a heavy, grinding game, this is about the best there is on Wii.
Honourable second mention goes to Baroque. Rather depressing game, but definately unique, and so very challening.
I would say Chocobo Dungeon too, but that's probably a bit too high profile to be "obscore."

Marble Saga Kororinpa is one of the best games this gen. Immaculate tilt controls, tons of levels and features, charming presentation and gameplay that's easy to pick up but difficult to master make it a pretty much perfect experience.

Oh yes, I loved the original game (never did play the sequel). A much more enjoyable take on a similar idea to Monkey Ball.

Yeah, this game really does grow on you. If only the translation wasn't so bad

The original was good too, it was just too lacking when it came to the amount of content offered. Marble Saga features totally revamped ball physics, so if you play it after the original you might have trouble acclimating to the controls at first, but after spending dozens of hours with each game I actually came to prefer the way Marble Saga handles overall.
Shiren the Wanderer was a sweet game. I don't know why people didn't like it. I also consider Little King's Story to be great and obscure as I have never seen it in a store and most of the people I know out in the real world have never heard of it.
Boom Blox Bash Party, de Blob, Tastunoko vs. Capcom, and Batman: The Brave and the Bold are pretty much as obscure as I can get, but I would say that Sonic Colors is relatively obscure in that it wasn't quite universally hailed as the best Sonic game in almost two decades and maybe ignored by some because of the Blue Blur's abysmal track record in recent times, and thusly wasn't proper recognized; I for one feel it has some of the best and most creative 3D and 2D platforming level design I've ever seen in a video game. Also insanely addictive and replayable.
Glad to see Shiren was already mentioned here. I'd like to add the wiiware game "Monstecca Corral". It's pretty much the exact definition of the type of game stated in the OP. Looking at screenshots of the game, one can easily assume it's shovelware, but there is quite some fun to be had with it for only 500 points. It plays a bit like Pikmin or similar games, and definitely has unique charm and quirky humor on its side too, not to mention originality!
I wholly recommend it!
Sky Crawlers also fits the bill perfectly, having sold even LESS THAN OPOONA! Such a crying shame for a cool flight combat game from Team Aces! You can play it with the GC or Classic controller, or go for the more realistic (and far more difficult to master) motion controls which do a good job of simulating a flight-stick and throttle. The presentation in this game is excellent, especially the fantastic music! The story is done in anime sequences in between missions, but to truly understand it you really need to see the movie (with the same name) before playing the game. Otherwise the story will come off as rather pointless. Most importantly, Sky Crawlers is just FUN TO PLAY, and at times really gets your blood pumping. It's the best flight combat game on Wii IMO (not that there are too many alternatives, unfortunately) and somehow also the worst selling one...

I think it was. There's the odd copy you can find around the place in Australia. And if Australia gets a game release, Europe (or at least, the UK) almost definately did as well.

It was released in Australia, I got it on release day. I agree, it's tons of fun, but the Wii version has some serious bugs. It seems to be COMPLETELY impossible to unlock one player, and many of the other unlockables reset progress upon exiting the game leading people to leave their Wii on for weeks to get to 10,000 points scored.
Pretty crappy QA, if you ask me. I emailed EA to ask about the character that I don't think you can unlock, and they pointed me towards a GameFaqs article.
That, I'm afraid, is f*&^ing TERRIBLE customer service.

It was released in Europe, I've seen it in shops and I wouldn't call it obscure. If Little King's story counts as obscure then that would be my favourite obscure wii game, its such a wonderfully charming game with some great gameplay and the boss fights are definitely the highlights.
