There most likely will be a download service for the upcoming 3DS. I don't think it will be called the DSi shop since it won't even be a DS system. Do you think it will finally have VC service considering the next generation of handheld after that won't be for at least a couple of years?
Yeah, the DSi has a download service, I don't think they'll abandon the plan, you'll more than likely get something that will be able to emulate all the Nintendo handhelds with no problems, and possibly even the Game Gear and Neo Geo pocket, plus your usual DSiWare type service.

Yes there will be a 3DS Shop and you can download Virtual Boy games for 700pts.
