Well, in terms of mission structure, I've noticed a few new things like having to control Zelda in order to complete a mission in the first legend level.
I assume the adventure levels are mostly changed too, to accomodate to the new progression system they use (must beat the first map to unlock wind waker, then master quest, then etc). The first change I noticed is that the first mission (kill 300 monsters) gives you 20 minutes instead of 10.
So, while you have "all the dlc", the content is unlocked slowly bit by bit doing adventure mode
So, I'm confused about the Season Passes. I thought there was supposed to be a character pack for Wii U releasing eventually, but now an equivalent code is included with the Wii U & 3DS Season Pass? I already redeemed my character code on the Wii U version, so I'll get another one I don't need if I buy the Pass for both systems?
@Meowpheel That's what I thought, but it states in the description that it contains a character code for the Wii U version. I just don't want to get an extra code I have no use for.
I wanted the content for both versions. I know the Wii U isn't getting the Adventure Maps or My Fairy features, but I still want the new characters and weapons on both. The description is just a bit vauge is all. Sorry if I'm being a bother, by the way.

Does anyone know if the Adventure Mode maps in the Wii U version (like the Twilight Princess and Majora's Mask maps) are on the 3DS version, or are they exclusive to the Wii U? I haven't been able to find any confirmation either way.
@GrizzlyArctos: Everything from the Wii U version is in the 3DS version except Challenge Mode. Unlike the Wii U version, you have to beat one adventure map to unlock the next in the 3DS version.
@Grumblevolcano: Ah, thanks. I'm working through the first Adventure map as it unlocks with the story, so I'm going to be busy for quite a while. I never even made it past the first map on Wii U, so I've got a lot of new stuff waiting then.
That was predictable, it's still awesome to see her come back, possibly with voice based attacks
And seagulls.
In other news, the addition of myfairy stuff to the adventure maps is a nice incentive to play. I've playing it a lot, I should probably complete legend some day.
