I figured out the mysterious vanishing games issue. Apparently the Wii U eshop as it exists right now only has 500 slots for titles released on the service and between the Wii U eshop and the 3DS eshop there are much more than 500 games...wow the eshop is pretty messed up right now.
Ps. When I reopen the Wii U eshop different games are missing every time I open the app. >:/
Well since you can't cross buy and play the games on the Wii U it's pointlessly taking up space and forcing Wii U owners to try to find the games that they actually can buy on their console.
Now if this is preparation of adding 3DS support to the Wii U eshop then I understand and would welcome the change, but let's be realistic the likelihood of that happening is slim at best which brings us back to the point I originally made.
Go to see all games at the bottom of the Wii U eshop homepage and you'll see both 3DS and Wii U games listed. I'm not sure if the problem is still occurring though.
It would be different if the search function didn't give you the option to pare down your results to Wii U only games. As it is, I can't see that this is a real issue.

People keep saying the Xbox One doesn't have Backwards Compatibility.

Well it shouldn't show games that you can't buy. Also that's how I shop I don't necessarily know what I'm going to download before I checkout the selection. Believe me not everyone just goes I want this and downloads just that.

Can you not purchase a 3DS eShop item and download it on your 3DS? I thought there was talk of being able to do this
EDIT: Just checked, nope. Maybe it will allow it later but it does give you information on 3DS games as well as allows you to look at pictures and watch videos. Maybe it is just their way of cross-promoting, just like how the 3DS eShop has a Wii U section

I think Nintendo needs to start making their two platforms more connected.
This to the 40,521st power. The wii u will fail because there's not enough to differentiate itself from the 3ds other than graphics and processing speed. But as anyone can see, the handhelds are becoming more and more powerful in comparison to console systems. Within 10 years, there will be virtually no difference in graphics and even processing power between handhelds and consoles. It's perfect timing for nintendo to be the first to catch the tide before Sony gets the advantage.
EDIT: The wii u HAS failed partly because the 3ds is such a great console that there's no need to buy mk8 for the casual gamer when mk7 is available. Same thing with mario party, zelda, smash bros, etc.

All of the categories other than the few 3DS ones at the bottom all show Wii U content. When you run a search you can filter out what you want and don't want. It's the same on the 3DS.

I think there's a difference in each region's eShop, because the problem was described as a button on the bottom of the main page that takes you to all the eShop games available, which apparently now displays 3DS games too. Thing is, I don't think such a button exists on Australia's eShop, and sounds like it's US specific.
