Pac-Man World 2- Once you got past the glitchy camera, it put a lot of fun twists on the platforming genre.
Sonic the Hedgehog 4: Episode 1- Lots of people flame on this game because of its physics, but I personally though the physics were amazing.
Mario Superstar Baseball- very underrated, a ton of arcade-style fun with two players.
Kirby Air Ride- This game is not horrible by any means whatsoever. It fits better under the category "Best games you enjoy", but I feel obligated to share my love of this game in every underrated-game thread.
I think because it gives me a bit of a modern nostalgiac kick because of The Angry Video Game Nerd's Halloween FT13th special. Not only was the hands down one of the best Videos he's done, but that video itself also takes me back to when i played the torturous experience back on the Nes. It's a weird guilty pleasure. I don't exactly find it fun, but there's something about it i like...Has to be that killer creepy cabin music!
This is my favorite NES game, and not because of the AVGN. It takes skill to find equipment in order to take on Jason. It's like an early survivor game. I was able to find the pitchfork and sweater. I almost got him once... There's a lot of strategy too. I think you can find the blowtorch on the second day. Also I would get startled in those cabin levels where it's first person. I know Jason is here... but WHERE...
Guitar Rock Tour (DSiWare). I recognize how bad it is, but I always have some demented form of fun when playing it.
Realistically, I think every single Gameloft game is like that - woeful games that people still get into because they work off really, really good existing franchises.
For me its Starfront. Holy crap is it a poor game, but I keep coming back to the fact that I'm playing what is more-or-less Starcraft on my iPad.
I love Bionicle Heroes. I realize it got a bad score. I realize it's an old game, but I play it on 3 systems. The DS is FPS, very fun. The PC is 3rd person. And my favorite is the GBA one, because it is probably the best licensed top-down shooter out there.

oh yeah, the reason I made this because I got Bomberman Hero and it's like this. It's fun but it's pretty poorly designed. Like, the levels make Glover look like Banjo Kazooie.
I guess Pokemon XD too. It's just Colloseum with a few changes and tons of Pokemon battles that take FOREVER but the improvements make the game so much more fun and I didn't expect the game to be dark like Nintendo Power lied to me about for Colloseum (it's like saying Cecil in FFIV is a darker protragonist, it's true for like 5 minutes).
I remember enjoying the first Spiderman GCN game more than 2 despite 2 being much better (and a good open world game before all the cool kids were doing it)

Sonic Adventure 2 Battle- I thought this one was pretty good. I have no idea why people think the original is better. The original's good too but it's not as great as some people say it is. For me there's two main reasons why 2's better. 1. It doesn't have those stupid and pointless adventure fields and 2. it doesn't have those atrocious Big the Cat fishing stages. Sure there's the treasure hunting level's but they're not that bad (except for that timed one with Rouge. God I hate that level so much.)
Wii Music- Once you look past the mediocre song list (why is there not more Nintendo songs?) this one's actually pretty great
