I was hoping for Virtual Consoel news, system updates (things like video capture info, streaming apps like Netflix coming soon, web browser, themes for sale in eShop)
On the hardware/interface front, yeah, VC and apps would've been great.
As far as games, just Retro's game. Literally everything else I really wanted that reasonably could've been announced this year has, we got a 2D Metroid, a 3D Metroid, hell they even teased 8th gen Pokemon. I've never seen Nintendo check so many boxes on my wishlist so quickly.
Beyond Good and Evil 2. What was shown didn't look like it was in the same universe at all.
I was hoping that Ubi would port For Honor to switch with no internet requirement but that is just because I really wanted to play that game and they ruined it with the always online requirement.

Pikmin would have been the best, but I understand it could detract from Hey! Pikmin. They could still announce it within the next two days.
I would have liked Advance Wars or a Wario and/or Waluigi game, but I know better than to expect that. Just a shame that Odyssey took most of my attention; I already had a hunch it'd be good.
I would have never guessed Weezing was so useful until I played a HeartGold Nuzlocke! My YouTube Channel! Video game related, of course! My Pushmo Levels

Wii U ports and surely Virtual Console talk.
The third party support felt a bit underwhelming after two days of trailers of big multi-platform games even if there are nice things on the horizon like Sonic Mania and Forces and Rocket League.
Wii U ports are generally not interesting enough to be talking about a good year in advance. They'll probably come but they're going to announce them at fairly short notice. It's the sort of release that they're going to use to pad out gaps in their lineup. There's no reason why they should release something like Smash Bros for Switch alongside Odyssey especially when they're struggling to keep units on shelves.
Virtual Console? If they talk about it it'll be during the treehouse. Same with any of the talk of online some people seem to be wanting. The Spotlight and day 1 of the treehouse aren't really the best places for it.

Wanted a military FPS and Activision apparently has come out and said cod ww won't be on Switch. Very sad about this. Need a FPS fix (not splatoon) on the switch only thing that will be missing from the catalog.
A Super Smash Bros. port. One of the 3 things I wanted... but didn't get. Oh well, I know it's still out there. Somewhere deep within Nintendo HQ...
An internet browser and multimedia features update would have been appreciated, too.
God first.

More surprises I guess. Or surprises I cared about.
In general tbh, the games I cared about seemed to be absent, outside of Nintendo and to some degree Ubisoft. There are many games I'd like to play, many indie games, and yet not a lot of the ones I care about were focused on at the conferences? Maybe they just had nothing for some of them but it was...odd...
But thankfully, Metroid + Xenoblade + Beyond Good and Evil is plenty.
I agree with most people here. I wanted to hear more about the virtual console. It would have been cool to get a super, unexpected surprise as well (original IP from Retro or Bayo 3). Metroid was an extremely pleasant surprise, but one that was always on the table as a strong possibility. Getting two Metroid games really made my E3.
