Attempts at photo-realism aren't normally my thing (and they age horribly), but I do think it works well in many contexts.
-Generic anime - My only big complaint with Castlevania: Dawn of Sorrow and Castlevania: Portrait of Ruin was their switch to a much more generic style for the character and box art, especially because it came at the expense of the wonderful, unique and much more fitting Ayami Kojima designs.
-Whatever you call that gray-brown, gritty, absurdly-muscled, über-masculine art style Gears of War has.
-Really, anything muscle-, brown/gray- and/or grossout-heavy isn't my thing.
-I generally much prefer 2D to 2.5D (although there are exceptions)

Ok fine Uncharted then or any other game that has hardly any realism but conspired real because it has more polygons but no red and blue, and yellow and COLORS

Have you played COD? I'm not saying it's better than Galaxy in any stretch of the imagination, but it's far from the bleak, brown, and muddled mess you may think. It actually has good color for the world it's trying to portray.
Color wise, it's certainly better than InFamous, Gears of War, and Skyrim. I never got the "bleak" feel from COD. It feels much more like an adrenaline feuled summer action flick.

Those games are built upon real life locations using photos to render them. They have to stay true to he scenery. While you may not like it calling os generic bull because the natural world is more beautiful than some animus Mario stuff anyway.

Maybe it's because they play on the same stages but all I've seen so far is Brown, Grey, Black, white, and a mud green

This isn't really related to your comment, but since you mentioned Final Fantasy, I'll jump from there.
I liked FF visuals for the most part (old style and anime styled), until the recent HD releases.
They kept the anime personalities and outfits, but put them on realistic character models. As a result, it looks like a bunch of Japanese people running around in cosplay.

1) My absolute least favorite would have to be generic anime. Honestly, anime to me is just a way to stylize people without having to actually draw with any subtlety (usually). Also, sometimes outfits and hair get too outrageous (see HD final fantasies). The only time I find it actually a good style is on DS games - since it is a nice way to bring out major facial features on a small, low res screen.
2) I don't mind super realistic graphics, and I'm actually quite impressed with them. It does seem like the brown, black, and dark green shooter is to this generation what colorful platformers were to the 16 bit era. I think the biggest issue with this is that storytelling in games is still not quite up to what you see in movies. Dark and gritty can become grey and bland pretty quickly in that case. Plus, Ninety seems to have pretty much completely skipped out on that trend anyways.
3) I'm not a huge fan of the art style for Skyward Sword (really, just the character models). I do kind of like how they reinvent the art style with each game. It really makes it seem like the games are all taking place in different time(line)s. I think OoT/MM was in some ways the best style though - because I never once THOUGHT about the style. It was realistic (but not super realistic - see N64 technology), and there were some quirky characters and places, but the world felt real and natural the whole time. I'll give props to ALttP's style too. It looks great on the SNES, but 2D/3D are totally different worlds.
tl;dr Just about any art style is fine, as long as it fits the story. If done right, you shouldn't be thinking about the art style at all - it's just how the game's world should be.
