There's this version exclusive to the DSi. It apparently features the WiiWare version of the music.

There's the eShop version, exclusive to the 3DS. It is apparently the same as the PC + version with the original music and layered 3D.

Then there's the retail 3D version, which is a remake of the basic game with new graphics and music.

Most people seem to agree that the eShop version is the one to get.
