My favorite 3DS games so far are:
Monster Hunter 3 Ultimate- It is open and vast, really pushing the 3DS on graphics. The game has hundreds of hours to complete.
Pokemon Y- The Pokemon really changes the new expectation for the Pokemon games. New 3D environments really enhance visual flare.
Bravely Default- A great RPG, opens one of the best stories in a long time.
Super Smash Bros. 3DS- Great fighting game and always fun to have a group Nintendo characters.
Kid Icarus Uprising- Great action game. Outstanding visuals.
5. Kingdom Hearts: Dream Drop Distance- I've been a fan of KH ever since the series started, and this is probably one of my favorite entries in the series. The gameplay's a lot of fun, especially with the Flowmotion feature.
4. Kirby Triple Deluxe- This one's a really fun platformer with a ton of content, and the minigames are great distractions from the main quest.
3. Animal Crossing: New Leaf- I don't know what about the Animal Crossing formula is so addicting to me, but this game is one I can always come back to. The online features make it even more fun.
2. Pokemon Omega Ruby (Might move to #1 spot when I've played more)- I have fond memories of playing Emerald Version back in the day, so visiting Hoenn in 3D has been incredible so far. It feels like a major improvement on Y Version as well, which is why this replaced that game for my #2 spot.
1. Super Smash Bros- Smash Bros is a blast to play with friends, Smash Run is a ton of fun, and there's a lot of content. Can't go wrong here.

Kid Icarus: Uprising - Great replay value, funny dialogue, and great gameplay. The multiplayer is pretty fun too.
Fire Emblem: Awakening - I've clocked in more hours than I'm comfortable saying, and beaten the game three times (I seldom replay games, so that's a big deal for me.)
Animal Crossing: New Leaf - Another first for me, and I've enjoyed the time I've spent with it immensely.
My SD Card with the game on it is just as physical as your cartridge with the game on it.
I love Nintendo, that's why I criticize them so harshly.
If I had to name one, I'd have to say Fire Emblem Awakening as far as "retail" games go (I only buy digital anyways).
As for digital, I'd say Pushmo. Steamworld Digg was great, too, but also short and widely available by now on almost any platform. I got it on 3DS and played through it there, but by now I've got it on PC as well as on my PS platforms ...
Of course there are plenty of other great games on the 3DS, too many to list in fact, that's not even considering DS games

Super Mario 3D Land (Didn't like it at all due to the 30fps but after playing 3D World then it was much more fun).

I've played many already, but there are still many more left to play. Right now, though, off the top of my mind, those are the five greatest games I can come up with. Of course there's Smash Bros 3DS as well, which I've played in For Glory far longer than I'm willing to admit, and I am trying to get into it competitively.

Also thanks to the 3DS eShop, I've been able to enjoy virtual console games like Balloon Fight and Balloon Kid, DSi games such as The Lost Town: The Dust and The Lost Town: The Jungle, and eShop games such as Dillon's Rolling Western.
