Im trying to know if my games bought from region "A" (before making a NNID) would still work after making a NNID on region "B".

Why would you even want to do this? You wouldn't be able to play any games you download from region B as it's not the same region as your 3DS... Games are region locked regardless of whether is physical or digital.

Before creating an nnid it used to be possible to buy from different countries (That are part of the same big region like say NTSC-U / PAL / NTSC-J) with just everything working as expected.
I think you lose everything if you create an NNID though other than from the region of the NNID. I have never needed to do it myself but other people on this site have done it (And not created an NNID at all afaik).

I can play the games because the shops are both from the Americas. But they differ in price and pay method. I want to chose one as my NNID region, but Im afraid to lose games I already bought from other regions. Hence the question.

I think that is correct. You are better off waiting for somebody who actually has done it though to comment about it. (I think people in Germany are more likely to because of the fact that some stuff doesn't get rated there).
Before the NNID was introduced to the 3DS, I used to change my eShop region to the U.K. so that I could download some of the free apps and demos that were not being released in the Australian eShop. Since the introduction of the NNID, I could no longer download free software without an NNID, so I obliged and made one, setting the region to Australia. All of my past games, including demos, and including the free download of New Style Boutique that I redeemed through the U.K. Club Nintendo website after purchasing a European Pikachu 3DS XL, are part of my Australian NNID. I am currently using a New 3DS XL (Monster Hunter 4 Edition) and everything transferred over.
I have been tempted to create a U.K. NNID on one of my two old 3DS consoles so that I could download some of the European demos that we've been missing out on and try transferring them to my main system, but I haven't been bothered getting around to it. The reason why I'd like to do this is so I can eventually transfer the demos over to my Australian NNID, but I'm afraid that one of the NNIDs will need to be overwritten, and I'm not willing to take that risk as I have hundreds of dollars worth of software on my 3DS.
We miss out on a lot of games in Australia due to our low population and high classification costs. We miss out on a LOT of eShop games, and there have been several games that have been issued a hard copy release in Europe but not Australia (such as Senran Kagura Burst, and to a much, much, much, much, much, much, much, deep breath much, much, much, much lesser extent, the Angry Birds games on Wii U).
