Bushido Blade is the one game series from my old Playstation I'd like to see reborn in some form. The no-health bar, single-hit kill fighting combined with the Edo-period aesthetic was truly a work of art.
The Legend of Zelda: Link's Awakening, and Metal Arms: Glitch in the System.
Link's Awakening, because I want to see an extended quest line where we get to visit the "Awakened" version of Koholint Island, free it of whatever evils it may have left lingering on it, and finally get together with Marin.[that's right; I don't want the Seagull ending. I want Link to get a girlfriend for once.]
For Metal Arms? Well, because it was a really awesome series that was originally intended to be a trilogy, but is now rotting away for some stupid reason.
If Nintendo picked up the studios involved in whatever is holding it back, and revived the franchise, I would be ECSTATIC!
I'm gonna come out of left field here and throw out a simple one that would definitely carry a cult following with it: Harvest Moon. Natsume could go bonkers with gamepad integration and do a bunch of cool things. It could be the Farmville-killer "app" for the Wii U lol (I'm joking... heavily)
Natsume and Nintendo seem to still have a strong relationship, so it's not out of the question. In fact, I'd go so far as to say it may be inevitable, but it may take awhile.
How about an Actraiser reboot? It would be really interesting to have 2 players, 1 on the GamePad screen and the other on TV, one playing a strategy section and the other an action/platformer, where the success or failure of each affects the other. The strategy player plays well - recharges the health of the action player, or weakens the enemies. They'd have to do switching between the two or have an AI for single player, but I think it could still work.
I'd also like to see a Star Wars on the Wii U, perhaps with the GamePad controlling a turret, like the scene where the Millenium Falcon is being chased by Tie Fighters.
Crystal Bearers for Wii but a new version on Wii U. The controls for wii were at times odd and i think it needed more time to be worked on but a new one with the gamepad could be interesting
Even though I-U is probably talking about a different game, a translated remake of X alongside an updated/expanded X-Scape would be a beast compiliation, although 3DS is more appropriate.
Also, as a downloadable, Metroid II is the game that needs a remake most.
This is a signature.
Link goes here now.
Screw you.

Yes. I agree. And it's like the most straight forward Metroid game there is. The goal is to kill Metroids. How much more direct of a story can a Metroid game get than that?

SPOILERS!
You do realize that Koholint never existed in the first place. It was only a dream.

Not that I think it would work wonders on the Wii U Gamepad, just because I want to bring back the franchise, and this time on Nintendo.
YES YES YES O FOR THE LOVE OF GOD YES!
Maybe... but if you want a Nintendo-exclusive Suikoden game buy Suikoden-Tierkreis for the DS. They've got rid of runes, theres no 'army' battles and Viki and Jeane are foolishly omitted (because quite frankly they would fit perfectly there) but that besides it's actually a really great game with the same feel as the original 2 Suikoden games, despite the changes! It also has probably the most unique and imaginitive storylines of the 4games (I've not played Suikoden 3 or any other JPN-Exclusive titles). But a new Suikoden on the WiiU? YES PLEASE!
Eternal Darkness: Sanity's Requiem is a must, even if it's just a renovated HD remake of the original!
Worms on the Wii U would be kool.
I'd love a port of the new Tomb Raider.
Beyond Good And Evil has already been discussed.
That's all for now but there's loads of other games (like Command&Conquer) that if they were to be redone for the WiiU I would consider buying!
Europeans need Excitebots HD with off tv play and wii u game pad motion control on the wii u eshop
Rayman Legends HD in eShop since they were already going to do it and have shafted us with Rayman Legends
Muramsa and Boy and his Blob remakes on the wii u eshop
Kirbys epic yarn eshop
