Everyone else has given it credit by mentioning it, unlike the original Four Swords, Link's Crossbow Training, or the unmentionables (the cdi games and that Tingle game). Besides, it takes place in Hyrule and features Ganondorf as the behind the scenes villain, so it's just as much a "real" Zelda game as Twilight Princess. (Not to say that the foreign adventures / less traditional titles aren't also "real" Zelda games.)

It basically sums up a Zelda game in a nutshell. A grand adventure that includes Link, Zelda, Ganon, and many other awesome things that make up Zelda. It's the blueprints of Zelda, and it works.
#2. Ocarina of Time
Now before you hack my computer and find out where I live, let me tell you why it's NOT #1. The only thing that makes the game so good is timing. The game industry was looking for some sort of game that they could look towards to see what makes a good 3D game. Then, Zelda: OoT comes around and declares the rightful ownership of "The 3D Blueprint Game". What would've happened if OoT came out in, lets say, 2004. Would it be declared the greatest game of all time? No because some other game would've already laid down the 3D Game Blueprint.

Why is it #1? Because when you played it, you knew that Zelda was going to be big. It wasn't going to be a throwaway franchise, it was going to last until the end of time (or at least Nintendo).

I haven't played a lot of the handheld ones so the list isn't complete:
9. Zelda II (A really great game in its own right, but its crippling difficulty and some other frustrating design choices make it pale in comparison to the other games) Score: 7.5
8. The Ledgend of Zelda (Very fun, but it's pretty much impossible to play without some sort of guide. There's no sense of direction and you never know what to do next, and some of the items in the overworld have ridiculous hiding spots that you could never find without a guide. But, it's fun) Score: 8.0
7. The Minish Cap (Minish Cap is a wonderful, whimsical game with an impressive overworld and great dungeon designs. If it had a better story and was a little less linear it would be the best handheld Zelda ever) Score: 9.0
6. Phantom Hourglass (Best handheld Zelda to date. The touch screen controls were outstanding, in my opinion, and breathed new life into the series. The notetaking system was the best addition to the series since Z-Targeting. However, it was way too easy) Score: 9.5
5. Majora's Mask (One of my all time favorite games. The atmosphere is incredible, the characters are unforgettable, and the unique gameplay makes it stand out in the series. My only complaint is that, like Zelda I, there's a lot of stuff that would be impossible to figure out without a guide (like the 3-Day-Quest, for instance)) Score: 10
4. A Link to the Past (The best 2-D Zelda, without question. Every Zelda game that would follow it just finds interesting ways to rip it off. It's very challenging, almost to a fault, but it's probably the most rewarding game I've ever played. The story is amazingly well told for a 2-D game) Score: 10
3. Ocarina of Time (I don't even know what to write. I think this one speaks for itself) Score: 10
2. Twilight Princess (The ultimate Zelda experience. Cinematic story, outstanding art direction, amazing soundtrack, great controls...being a wolf wasn't as compelling as it could have been but it was still a fun gameplay addition. If I had to reccomend one Zelda game to someone who had never played another game in the series, it'd be this one.) Score: 10
1. Wind Waker (My favorite game of all time. Some think the sailing is boring, but I personally love it. The sense of discovery when you find a new island is something you just don't get in any other Zelda game. The art style is simply stunning. The story is the best of all the Zelda games) Score: 11
