Koloktos (Skyward Sword) -He is very fun to fight, and is probably one of the longest boss fights in any Zelda game.
Lyon (Fire Emblem: Sacred Stones) -Harder than the final boss of the game IMO.
I'd like to say Grima, but he is too easy on any difficulty.
As for a wholly despised and hated boss, Asmodeus from Final Fantasy: The 4 Heroes of Light. Everything you could ever hate about a boss rolled into one frustrating, cheap, and unfair package!
