Seeing as they're the same resolution, yes. But since the most recent firmware update(s), the pixelation is less obvious. My most recent DSiWare purchases such as Oscar in Movieland, Surviving High School and Valet Parking 1989 look great whereas games that are pixelated even at their native resolution (such as Pokemon Black/White) look significantly worse when upscaled.
With the same resolution as regular DS games, DSiWare games would look as terrible as regular DS games. Honestly, I could probably only tell the difference between DS game graphics on a DS(i) and on a 3DS is if I had the two side by side.

Hold down either start or select whilst loading the game (DS card or DSiWare) and it runs in the original resolution with borders. Looks a lot better in my opinion.
Edit: This is the same for the GameBoy / GB Colour VC games, too.
DSiWare are games made for DSi and DSiXL so it'll be the resolution of those systems, which is lower then the 3DS I believe, so it'll always look not as crisp as good 3DS games.

Most likely due to the size restrictions on DSiware (around 16mb) There isn't much room for devs to make sure the graphics look nice.
The screen resolution seems to be kept the same by keeping the aspect ratio the same - more of a 4:3 than the near 16:9 (by adding black bars either side like watching a 4:3 TV show on a wide-screen TV)... and I've clocked-up around 150 hours or so with Black on the 3DS with little effect on my aging eyes. I should try out a few of my other DS carts but I think the Pokemon Black cartridge has 'assimilated' itself with my 3DS
It's also the only real way to appreciate the coolness factor of the trailers for 3DS titles, but I digress....
I love playing Pokemon White on my 3DS. The game already had a level of blurriness on the regular DS, but playing it with the smaller screen ratio by holding Start makes my eyes hurt.
It was horrible before the firmware update. I remember when I put in my Clubhouse Games cart and fired it up and thought I would be sick. It made me happy that I kept my DSi. It will never be perfect, but now it is playable. I have noticed that some older DS games don't look as well as some newer ones, but that may also be because I have been used to playing on DSi instead of the 3DS. Games that I never played on the DSi and only on the 3DS don't look bad to me at all.
Oh boy, there is so much misconception in here... Yes, DS-Games as well as DSi-Ware games look blurry on the 3DS and there is a reason. It is not different from game to game. And there is no way to fix it. It is because the 3DS-Screen has a higher resolution (400 x 240 pixel on the top screen (without 3D); 320 x 240 on the touchscreen) than the DS,DS lite, DSi, DSi XL-Screen all of which had a 256 x 192 pixel resolution. The DSi XL has the same resolution as the older DSs, the pixels are just physically bigger so there is no smoothing.

On the 3DS, the pixels are stretched to fit the screen, so it looks like this (also black borders):
The image has to be blurred; the only other option is to draw some rows and columns of pixels 2 times in a row, which would look like this:
I think that looks uglier than a little blur and isn't an option on the 3DS.
You can actually disable the stretching of DS-Games and DSi-Ware-Games on the 3DS by holding down "Select" when starting the game. But the game will display smaller.

Actually I think it has more to do with the fact that these games are designed for the DSi rather than the 3DS

Yes they do. :] It is technically impossible to not have them blurry if you want to use the full screen. Read my last post and ask if you don't understand something. Also, just compare the games on a DS and a 3DS. If you don't see the difference, I think you might need glasses ;]
