Today my 3DS suffered 5-6 losses of my home internet connection while online. It was only my 3DS, my phone and tablet were both still connected, and as soon as I returned to the home menu without closing out anything, I had regained the connection.
The only reason I am relating it to X/Y is I noticed that the Player Search System will do the same thing. It will be running fine, then lose the connection. This has been happening to me in X/Y since I got the cartridge, (not downloaded) however the system itself started to lose the connection while using the internet browser today.
Any ideas? And if I need to explain something more clearly, please tell me.
Curiosity , was the 3DS the last thing to connect to the network? My thought here is there is simply an IP conflict and a quick restart of the router would remove that.
I always use X then Internet Browser back and forth, no issues here at all. I'm guessing you just had a weak signal at the time possibly? Sometimes I get touchy internet and its fine the next day. But I doubt Y is the problem (as long as you have the blue [Internet] bar in the top left before opening the browser).

I've had the same problem with my 3DS today. I was playing Revs online and then suddenly it just drops out. Everything else can connect but the 3DS.
Try out MK7 and it couldn't connect, try the Internet Browser and it's fine. Go back to Revs and it drops out again... Maybe there's been a few problems with the servers again?
it happens on my 3DS sometimes but once I discovered it can be related to local multiplayer... in MH3U I left the "hunter search" option turned on and pressed home to use the browser then I received a message bos saying I couldn't use the internet when "local multiplayer" functions were being used. also my Pokémon Y fails to connect locally in the first try if I was using the internet(on the PSS) until that moment(it also happens the other way around, the internet, in game, fails to connect in the first try if I was using local multiplayer)

@Prof_Clayton You saw me dropping in and out of the chatzy yesterday, I had full internet bars each time I went back in.
@Chris720 So, you just lose the connection for, say a second or 2, just enough to kick you out of a match? Sounds just like me.
I forgot to mention that it looked like I ragequit twice last night during battles. And similar to @Gioku, when I tried to access the eShop at 1 AM PST, I couldn't, and got an error message twice.
Chances are this is just an issue because of Nintendo Network crashing?
