I like the Wind Waker theory the best (and it what I thought of after watching the trailer and demo's) but the one problem is how did the Master Sword get to where it currently is because at the end of Wind Waker it is left somewhere completely different. The only real flaw I can think of for the second theory is the existence of the Korok but that could be fixed by saying the Kokiri evolved into them anyways and it wasn't because of the great flood
