I've seen them in stores, redesigned to mention both 3DS and WiiU, so I'd assume every eShop card would work on both consoles.

I'm assuming the answer is "No," but does anyone know if the new eShop cards can be split between the Wii U and the 3DS? Or do you have to put the whole thing on one system?

Yes, the answer is no. One card can be used on one shop only at the moment. Would be nice if that were to change in the future!

I am here to confirm 100% that 3DS ESHOP cards DO WORK i repeat THEY DO WORK on the wii u eshop downloading trine 2 and chasing aurora ! cant wait to get home from work hehe

Awesome, I have 7 of those 3DS eShop cards, and it would have taken me years to spend that much just on the 3DS.
