Well one thing is that Club Nintendo gave you physical rewards. And you would still get points if you bought physical copies of your game. My Nintendo is all Digital so far.
I was wondering the same, and I've used Club Nintendo. I'm not aware that we're in any better position now than we were then with regard to digital purchases and whether a Wii U digital purchase will carry over onto a future system.

The main difference is that My Nintendo is all digital at the moment. You earn points by purchasing digital games and playing with apps like Miitomo.
Points are tiered Platinum and Gold. Platinum points are earned by playing apps like Miitomo and Gold points are earned by purchasing eShop content. Oddly enough, despite the names, Gold gets you better stuff.
