Anyone ever encounter a plot twist or something in a game that left you dumbfounded? For me it would have to be in Xenoblade chronicles. GIGANTIC SPOILER!
The series of cutscenes that occured after defeating Egil. I never could've expected something that amazing! It was perfect!

-Hinawa's death in Mother 3. If you wanna make all other JRPGs look weak, just look at this scene. The entire thing.
-Sephiroth's over-the-top destroy the solar system attack. That scared me when I was a kid. To a lesser extent the moon crashing Game Over from Majora's Mask for similar reasons.
-Anytime I beat a really difficult game. Immediate examples I can think of are hard mode in Metroid Prime 2 (but mostly Emperor Ing) and Castlevania 1.
-Finding Yoshi in Super Mario 64 3 years after it came out.
-Matt Enguarde's reveal in Phoenix Wright: Justice for All. It took me forever to figure out the Psyche Locks and when I did "oh god what?!"
-Probably not as big of an impact as the others but only recently have I been playing through Bioshock. I finally got to the "surprise" betrayal I already knew about. But mind control? Fontine? Didn't see that coming at all.

This is kind of recent for me, but SPOILER - In Tales of the Abyss, finding out Luke was a replica. For some reason that left me feeling a little empty inside for a bit.
Also a bit more recent, SPOILERS - In the Sword of Hope II, finding out at the very end of the game that Bogi survived. It makes you happy and angry at the same time. You're happy that he's alive, but it made his big sacrifice earlier in the game mean nothing (what's worse is that they don't even explain it. He just got "lucky", as the game put it).

Shinjiro's death in Persona 3.
The real ending of 9 Hours, 9 Persons, 9 Doors. The "twist" at the end of the game. My mind was blown when that happened.
Atlus being a bad guy in Bioshock.
SPOILER The Walking Dead SPOILER - Carley getting killed by someone in the group.
YES! I actually shouted in shock at that moment, and was supremely pissed at the particular character responsible. You can probably guess what choice i made next.
During the Project Overlord side-quest when you slowly find out that Archer has hooked up his autistic brother into a giant machine to try and control the Geth. He is causing his own brother to go through basically torture... Whoever goes renegade and leaves David there is just pure evil...
Sephiroth diving on Aerith from above, driving his sword through her back, and her death as a result. The most shocking, violent, disturbing thing I'd ever seen in a game! I know heroes die in FF games, but it hadn't happened with even remotely realistic graphics yet.
The stunning event of such brutality was compounded by the casual way in which Sephiroth pulled the sword out of her. The power of the following scene with Cloud expressing his sadness to the ice-cold murder, and the later funeral with Cloud committing Aerith to the water (all the while her beautiful theme playing) made this one of the saddest, most emotional events to me personally of any game or even MOVIE! I was in tears.
Furthermore, that such brutality was done upon such a good-hearted, kind, gentle character made it even more powerful, and further sealed Sephiroth as one of the most detestable SOBs ever in video games! I imagine everyone remembers witnessing Sephiroth murder Aerith. It has to be considered a definitive "who shot JR" moment for gaming. Poor Flower Girl, RIP...
tales of symphonia if you picked kratos at flanoir(at the time i thought zelos would still be on my team i thought i had a team of 9 but thats was on my like 2nd playthough now i beat the game 14 times)

Metroid Prime Hunters - Discovering that the Alimbic ships that were stationed at the Docking Bay located at the Celestial Archives were gone, suggesting the possibility that some Alimbics did flee from the cluster during the Alimbic War.
Metroid Prime Hunters - Since this was my first Metroid, this is when I realized that Samus is a woman and an attractive one at that. This also made Hunters the first game where I played as a female main character throughout a game's story.
New Super Mario Brothers - The introduction of Dry Bowser into the series really left me surprised, not just at the level of dark magic Bowser did have to still live after having his flesh burned off alive but at the fact that I would likely encounter an undead Bowser later in the quest to save Peach.
Dementium - Spoiler The Cleaver dragging away the woman, presumably an illusion of his wife, through the treatment center is really disturbing. Not to mention, the Cleaver seen cutting her up prior to the boss encounter. Spoiler
Xenoblade Chronicles - Spoiler There are many moments that shocked me, most of which leaned toward the technical handling of the game; however, the Mechonis' awakening and Bionis' awakening really stand out as moments where the game furthered its epic status. Spoiler
