I think 3DS's can support upto 32GB on paper. You can ignore if SD cards are compatible with devices, as along as its a standard SD or SDHC card then it will work for the 3DS.

Only ones that won't work are SDXC (these are the expensive ones).

It won't be compatible with the 3DS right out of the box, but if you use the guide that @AJTsuki posted, it will work. I'm using a 128GB card myself at the moment, only because I'm not paying 5x the price for 2x the capacity.
