My favourite Nintendo controller is the wiimote. It is wireless, looks great, feels great and in combination with the nunchuk and classic controller it offers a lot of diversity.
Appart from the wiimote i love the Snes controller, like the nes controller, don't care to mutch about the gamecube controller and don't like the n64 controller (although you can play some great games with this ugly, cheap, spaceshiplike piece of design retardation)
My favourite Nintendo controller is the SNES pad but I love the Classic controller it can be used for a whole host of games Classic and New, I really like the Classic Pro controller too, Yeah I don't like the N64 pad too awkward!!

My top three in reverse order are: 3. Wii Classic Controller Pro - Feels very good in your hands, good amount of buttons without being too complicated, the only problem I have with it is that the analogue sticks are still placed a bit awkwardly. I know it's primarily designed for VC games, but to play an N64 game or something like Brawl with it is a bit of a stretch, but not enough to ruin it. Basically a Dualshock done right. (The Dualshock is my least favourite contoller because it is the least ergonomic controller I have ever used - I can't use it for more than about 30 minutes without my hands hurting)
2. GameCube controller - Ergonomically, it's the best controller I have ever used. Button layout is excellent, good solid rumble. Basically, it's excellent, I'm afraid I can't think of anything else to say.
1. Wii Remote + Nunchuck - I know I may well get a bit of stick for this, but I honestly think it's the best control setup ever. It has a decent amount of buttons, with motion controls making up for any it lacks. It has the pointer, which drastically improves games like Zelda and any FPS for me. (I find aiming in FPSs far too hard with an analogue stick). It can support MotionPlus for more accurate gesture controls, it's wireless and feels good to hold. I naturally prefer playing with my hands about 30-40cm apart rather than being hunched over a normal controller. The only way I would improve it is maybe to add a couple more buttons on the Nunchuck, although they may end up getting in the way and cause more harm than good.
It would have been the SNES controller, as it was almost perfect, then Sony perfected it. But if we're sticking to Nintendo, then the SNES controller is my pick, although I love the flexibility of the Wiimote.

The Classic Controller followed closely by the SNES controller.
I can't remember the exact name of it but I also loved a 3rd party NES pad I used to have, it was dark grey with a gold plastic piece covering the top of it. It had the usual 3rd party rapid fire/slow motion switches on it, but the thing that set it off was the headphone jack built into it. You hooked up the audio cable into the audio jack on the side of the NES and you could play it in faux stereo without having the sound on the tv. Not only that, the controller edges were rounded off so it didn't cut into your hands like the original controller. Sure it doesn't sound to impressive, but back then it was the bomb. I had so many people try to buy it from me it was rediculous.
