As the title states, let's stick to third-party games from prior to the Gamecube era that you would love to see remade (not rereleased) for the Switch. My top ten would include:
1). Little Nemo: The Dream Master (one of my personal favorites)
2). The MacAdventure series. They already remade Shadowgate, but I would love to see the entire series remade!
3). Faxanadu. A game that I would take over Zelda II any day of the week!
4). Nightshade (an old NES game that had elements of point and click, fighting, and puzzle solving).
5). Shadowrun (The one released for SNES!)
6). The Adventures of Willy Beamish (an old PC/Sega CD point-and-click game by Dynamix. Unfortunately, due to the obscurity of the game, this one is probably the least likely but it would be a day one for me!)
7). Mercenary Force (one of the earlier Game Boy games. It's insanely frustrating, and incredibly cheap, but there is something that I have always loved about it and there is a good game there).
8). Maniac Mansion (why has this not be remade, ala Day of the Tentacle?)
9). Super Castlevania IV (actually, I would prefer a sprite-based Castlevania that utilized the same innovations from SC4. I could never figure out why this game was a one-and-done, as far as the gameplay was concerned. Rondo of Blood went right back to the NES style)
10). Any of the best Sega Saturn games that haven't seen rerelease. Burning Rangers, Panzer Dragoon 1, Zwei, and Saga, Shining Force III----you get the idea.
Megaman Legends 1&2 - Gonna just stick this one here despite it's implausibility, I'd love to see this remade for modern consoles.
Star Wars: Rogue Squadron
Super Star Wars
Indiana Jones' Greatest Adventures
Perfect Dark - I'm aware it's impossible
Tony Hawk Pro Skater games - Maybe 1&2 or 3?
Dunno if this counts, but a full Game and Watch Gallery remaster, with all the games featured in the four released.
Dragon Quest Monsters 1 and 2 - On a region free system if you aren't going to localize them please squeenix
Paperboy - I swear there has to be a way to remake this game
Earthworm Jim - Seems pretty self-explanatory to me
Final Fantasy VI - Specifically, use the Octopath Traveler engine.
Simpsons Hit and Run - This needs a remake or at least a remaster. One of the best licensed games ever.
I've been watching a ton of DOOM footage recently - the way that they've modernised the classic original looks really impressive (can't wait to get it on Switch!) ..I was always more of a Quake fan myself back in the day - a full remaster, with Trent Reznor's classic score and all of the thrills and spills (and frags!) of the original would be an absolute dream!
Oh man, the Project Octopath engine would be perfect for a Final Fantasy VI remake (another one of my favorite games). I would actually prefer a FF6 remake on Switch to FF15, for obvious reasons!
Hit and Run WAS easily the best use of the Simpsons license! It was the one game based on the show that actually fired on all cylinders! Good call!

I wish I could add more, but that's all I have. Rare games are pretty much impossible, as much as I loved the first two Banjo-Kazooie games, Goldeneye 007, and Perfect Dark.
@gcunit Yes! Speedball 2 and Sensible World of Soccer - definitely. Probably the two best top-down sports games of all time. And throw in some online play for them, too.
I'd also love remakes of Syndicate, The Settlers and Alien Breed (also all with online play) plus Land of Illusion starring Mickey Mouse (from the Game Gear).
Edit: I forgot Vagrant Story. How could I forget Vagrant Story?
@link3710 Paperboy is a franchise that you could do a lot with. It could (and really should already be) a really successful iOS game. It's an auto-rider already - just tap to throw papers.
I'd love to see a modern full fat console sequel though. An on-rails 'shooter' with lots of humour and personality put into the neighbours/obstacles. Bonus motion controls for "throwing" the papers on Switch. It would potentially have a lot of appeal.

As long as they don't ruin the gameplay like they did in Dragon's crown where characters were way too fast and floaty, it was ugly to play
** I like Banjo and overall I like all the characters and music of this series but I never liked the level design and the controls, it felt so stiff and not that fun compared to Super Mario 64... I've never been a fan of Rare, Donkey Kong games became really great after Retro studio started working on them and it would have been great if Banjo could have had the same chance...
SSX 3 - it's still a lot of fun, but an HD remake would be incredible.
Eternal Darkness - imagine the sanity effects done with Switch tech and HD treatment. Some parts of the game are TV-only, others are handheld only. HD Rumble working overtime to make you feel like the controls aren't exactly right. It would be awesome. ED was already a unique game on Gamecube, but the technology was holding it back.
Super Monkey Ball - this is a no-brainer with gyro control and HD Rumble. I can't believe it isn't out already.

Jade Empire. Still my favorite bioware RPG (as the plot doesn't go to pot with sequels) and a fun battle system. Given the current graphical models used by EAware I would love to see this game in current graphics or perhaps a unique artstyle (such as the sumi-e look used in okami).
I am hoping that SEGA makes Kiwami versions of Yakuza 1-5. Two down...

@JasmineDragon I love Eternal Darkness but some of the sanity effects were so out of place that they were the only complain I have about the game. Like the "windows" blue screen or the demo screen... I hated those things and unfortunately those were the ones I encountered most often. The ones appropriate for the tone of the game were great but (aside from the few "mandatory" ones obviously) I did not experience the random ones very often...
A remake of Eternal darkness would be awesome anyway but I did not mention it because I consider it to be a first party game - it was at least produced by Nintendo so I'm not sure
