What's your favorite villain theme? The question isn't restricted to just videogames, it can be from other forms of media as well. For me, it goes between Dark Beast Ganon (Dark Beast Ganon's theme from Breath of the Wild) and One-Winged Angel (Sephiroth's theme from Final Fantasy VII).

Bowser's final boss theme from Yoshi's Island is just plain awesome. So I'd say that. I also like the final boss themes from Super Mario World, Super Mario Galaxy, and Sonic 3.
The Grand Finale from Bowser's Inside Story is just plain awesome.
Your first anything is important; a memory you don't want to forget. That's what makes nostalgia such a fascinating concept. That's why many people enjoy games that have aged well.
I have three that come to mind at the moment for me: Archie/Maxie Battle Theme (Pokemon ORAS)
This theme is so good because of what preceded it. The original from RSE was the purest definition of meh. Not terrible, not amazing, just meh. And the way the song starts off, you think it's going to be the exact same. But then that beat drop happens and the trumpets kick in and oh my god dude it's so good. It fully captures the seemingly insane ideology that they both possess about the world in song form and it is the one villain theme I always remember from Pokemon.
Blackout, The Final Battle (Paper Mario Color Splash)
I know the game this song is attached to is one people would prefer to forget a lot of the time but I must say, as someone who hasn't played it, this theme is great. The booming organ leading into that trademark Paper Mario... squiggle? I don't even know what you'd call it (maybe a distorted synth or something) but regardless, it then melds together with a HEAVY rock guitar until the guitar takes over entirely (possibly symbolising corruption, a big thing about this fight). I especially appreciate the bells at the end, giving a fleeting moment of hope before kicking right back into the organ. I have NO IDEA why people don't talk about this song more, it is fantastic.
THE FOLLOWING THEME IS A MAJOR SPOILER FOR THE ORIGINAL ACE ATTORNEY, STOP READING IF YOU HAVE NOT PLAYED IT
Swimming Anyone? (Damon Gant's Theme) (Phoenix Wright: Ace Attorney)
THIS THEME. THIS. BLOODY. THEME. It incites an ANGER in me that I didn't even know was there before playing these games. Gant is the kind of character that you kind of know from the beginning is a red-flag setter but once you know what he ACTUALLY did, hearing this triumphant, biblical-esque organ play in the background as he toys with you by using the law just makes you want to see him... well, drown (haha). It is one of the most memorable parts of the original game to me and this theme plays a massive role in it

You literally just posted an entire soundtrack for a villain theme and then posted a game you'll never forget in the thread titled Most Forgettable Game.
I can't tell if it's just recency bias or not but Barok Van Zieks' Theme man. WOW.
If there was ever a theme to immediately strike fear into your heart and fill you with a sense of utter hopelessness, THIS WAS IT.
This one is also amazing though (spoilers for the original Ace Attorney).
I absolutely despise Gant and this absolutely captures his ego and sliminess to a tee.
